But seriously, I think there are multiple threaded themes in the story that it's impossible to say there's one single main theme, but if I had to choose it's be a union of two themes you'd expect to be juxtaposed: unity and diversity.

Overcoming the impossible, strenght through diversity and idealism vs cynicism. Probably in that order if I had to pick.

The number one theme would have to be Defiance/courage to go against all odds. It's what we've seen in all three games except the ending of mass effect 3. Which is why the current ending of mass effect 3 is the most ridiculously scripted piece of trash out there in the gaming world. ahem...Others lasting themes would be: Hope and Dreams. Oppression. Idealism. Unity. Justice and Injustice. War and Survival. Culturalism....and Inevitability.

The underdog uniting disparate factions to save the day. Diversity=good is more paragon, victory despite the odds is slightly more renegade, although at any cost might be a better term. Victory through diversity and unification is more ME2 IMHO.

i mean lets think about it, he fought against Sovereign and Saren when he was quite likely to die, same with the suicide mission.
but Shepard didn't give up, he/she REFUSED to accept death as a answer.

honestly this just occured to me in ME3 when Eve called Wrex a Mutant because he is so unlike other Krogan. With the Exception of Kaidan and Ashley all your Squadmembers are freaks. The same is true for Joker and Shepard.
