I think it's a known memory leak problem. I've seen others posting about it. And I'm pretty sure its not because my system can't handle it, I'm running an i7 920 at 3.4GHz, 6GB DDR3 RAM, and GTX 275 with 896MB RAM.
I only encounter it if I have been playing for 3hrs or more. Any less and I don't seem to run into it.
I have a very similar hardware setup to you, and I only encounter occasional stuttering sometimes when I highlight objects with the tab key.

Initially I was also apprehensive about installing the toolset, but after reading some instructions I knew exactly what to avoid and what to clear and I haven't had a single problem. Most of the problems stem from initial ignorance about messing with the Single Player module; as long as you use custom modules and clear out the toolsetexport folder in your override, you shouldn't encounter any problems.

Obviously you don't understand how the corruption or mods works. The toolset exports more data than it should, and these erroneous files override your game, but as long as you delete these extra files your game is fine. Mods should not corrupt your game, unless their authors also include the extra files (which doesn't happen).
