Yes it sounds like a bug now that you mention it. If your PC was female, then OF COURSE Alistair would know seeing as he was the one who ______ Morrigan.
So it's almost like they accidentally included it even for male PCs.

I meant how would he know Morrigan was pregnant automatically? He knows it's hard for Grey Wardens to have kids. If you tell Alistair about the baby, he asks Morrigan about it and she says she would not have been honest with Alistair about the baby if she were the PC.
You can choose instead to not to tell him about the baby and just say it's a magic sex ritual but somehow he still knows that Morrigan got pregnant from it.

As a side not, I´d like to get more of that: conversations between companions about the pc I just bump into. In fact, I´d like to see the posibility of conversations between two or more companions with the pc. Feels more natural that "vis a vis" conversations for everything.

I'm not one to necro, but it seemed more efficient to bump this topic than to create a new one.
I was wondering if this particular bug has been patched over the course of the last year, as it's one of the few that really stood out.
Also, on a semi-related note, it'd be appreciated if someone could clarify the same about the Ser Cauthrien Persuade/Poison check bug on consoles.
