There was a race of people that had uploaded themselves into a ship and was drifting around the galaxy with a VI caring for them.

They don't control the mass relays because if that was true why could we use them in ME3? Heck they even controlled the citadel at the end and we could still use the Sol relay to send a galatic fleet in.Bad King wrote...
