Random fact: scanning the TLK files reveals that there WAS a cyberwarfare quest that got cut. And here I was lamenting that for all the TALK about cyberwarfare, it never happens when Shepard is present.
If the Quarians lived through Rannoch, at some point Xen would mail Shepard with a request for SPECTRE authorization on geth experimentation (built from geth platforms if you destroyed them, or from stolen geth if you made peace). If permitted, she would start developing suicide AI bombers - effectively the kind of sha'heed/kamikaze type that would enter proximity of the intended target, upload an AI-eating virus, and self-destruct (or get eaten by the virus also).
After which she would fly off the handle, and start experimenting on EVERYTHING, including the Citadel, so that Shepard would have to go to the Citadel and either arrest her or shoot her dead.
There's also a lot of choice dialogue there that is probably a hoot to listen to. Haven't yet checked if it's present in the game files as voiceovers or not.

Here are the relevant bits from the TLK file (doesn't really spoil the game, but who knows if it will spoil potential DLC?)

From the horse's mouth:

<string>        <id>722553</id>        <position>100069</position>        <data>Assistance Request from Admiral Xen</data>    </string>    <string>        <id>722554</id>        <position>100070</position>        <data>Admiral Xen has requested leave to perform additional experiments involving attacks on synthetic intelligences. While the experiments are purely theoretical, the nature of the experiments includes creating suicidal semi-AIs that infect other AIs and then self-terminate, which raises possible legal and ethical concerns. Xen has promised that this will improve defenses against Reaper attacks. Spectre authorization could bypass Council law on AI experimentation and give Xen access to the resources she has requested.</data>    </string>

The letter if you united the geth and quarians:

<string>        <id>722777</id>        <position>100214</position>        <data>Help Needed: Urgent</data>    </string>    <string>        <id>722778</id>        <position>100215</position>        <data>From: Admiral Daro'Xen vas Moreh
Shepard, the Council won't listen to me and is threatening to have me jailed. The Alliance is making noise, worried my experiments will offend the geth, but we can't afford to be choosy with defense plans against the Reapers. You're a Spectre. Use your authorization to get me the tools I need to complete my experiments and drive the Reapers back.</data>    </string>

If you eliminated the geth:

 <string>        <id>722779</id>        <position>100216</position>        <data>From: Admiral Daro'Xen vas Moreh
Shepard, the Council won't listen to me and is threatening to have me jailed. For all the geth resources we found on Rannoch, we still don't have the technology it will take to hold off the Reapers, but what we found did give me ideas for experiments that could help halt the Reaper advance. You're a Spectre. Use your authorization to get me the tools I need to complete these experiments... before it's too late.</data>    </string>

And some dialogue:

Xen: We had victory in our grasp until you betrayed us!
Tali: Shepard stopped the war!
Xen: Are you sleeping with him, Tali? Did someone get her induction filter popped on Pilgrimage? Or are you just stupid?
Xen: Because I can see the rest of our spineless leaders accepting peace, but not Rael'Zorah's daughter.
Xen: Have the geth loaded themselves into your suit yet, Tali? How long until they're talking for you? Until they run you?
Xen: I did not work for years to become a slave to the synthetics!
Shepard: Xen, whatever grudge you have with me, it doesn't affect anyone else.
OR Shepard: I figured it was only a matter of time until you cracked.

Fact: Reaper technology could control the geth. Fact: per your reports, the Citadel is Reaper technology. Ergo...
So far, all I've managed to do is shut down a few keepers and kill some rabble, but if I can unlock the Citadel's secrets...

Bailey: It's over, Xen! You'll never get out of here alive unless you surrender!
Shepard: I'm sorry for what happened to you, Xen... but your tests are done.
Xen: But if I surrender, I don't get to continue the tests, now, do I? The tests that can defeat the Reapers? That can build the Crucible?
Xen: You'd put me in a cell while the galaxy burns!
Xen: You small-minded, incompetent fool!
Xen: When the Reapers reduce your homeworld to dust and vapor, you will beg for my help!

(judging from other snippets that are harder to reconstruct into viable dialogue, she is given an option to surrender and be effectively chained to a research station on the Crucible project, or to be shot on the spot, the choice is ultimately Shepard's and apparently based on a Para/Rene check)

Xen: Tali'Zorah... what would your father say?
Tali: He'd say, "Good work. That bosh'tet was crazy."

A variation apparently made for if Xen flew off the hook DURING the war:

Hackett: You did an impressive job ending the war between the geth and the quarians. Unfortunately, Admiral Xen didn't see it that way.
Shepard: She attempted to re-enslave the geth. We stopped her--permanently--but her viral attack destroyed hundreds of geth ships.
Hackett: The quarians had a hell of a time smoothing things over. Fortunately, the geth are still willing to work with us.

War Assets menu quotes:

Admiral Xen, incensed after losing control of the geth, introduced a virus that shut them down in the middle of a pivotal battle. The virus was scrubbed, but not before the geth lost half of their forces.

When Xen's research began to cost lives, Commander Shepard killed her before she could turn more people into test subjects.

So, I understand that this was cut is one of the following:
a) it's already gruesome, as it sounds she was experimenting on humans, not just keepers; and the role of "gruesome on the Citadel" was to be reserved for the ending
B) it furthers the anti-geth views of the game (although seeing the ending, it's weird it DIDN'T get kept, as it throws every pro-geth argument you may have had into the incinerator by ignoring the outcome of the war completely)
c) it requires a firefight on the Citadel which would be hard to implement with its role as a hub, unless the "shot and killed" is covered entirely in dialogue wheel/interrupt scenes like the Aria quests.
d) it's similar-sounding to the necromancer quest chain from DA2, although this time out, nobody's mother gets turned into a zombie
e) it allows for a rather high chance of a conventional victory against the Reapers by introducing an ID4-style resolution
f) it allows to predict and prevent the Starchild (dealbreaker, IMO)

Thoughts, complaints, remarks on how you always knew Xen was crazy?
EDIT: Here's the quest's beginning.

Could use some improvements but seeing this would have been sweet.

Yeah, me three. Sadly, this also means that her subplot goes nowhere once you leave Rannoch.

I'm not sure I got all the speakers identified right, and the TLK is rather messily organized, so it's hard to be sure you've found ALL the lines for a given scene. It appears to be as detailed as finished, existing quests, anyway.

Kinda glad was cut.

Xen being kept alive with power gives some good opportunity for anything post-ME3.

Plus, Xen isn't THAT insane.
Still is, but not that much.

Shepard: Legion helped me! I wont let you experiment on him!

Xen: So did your pistol.

I almost wish there was a book series for her

Wow, very interesting! Although, it may have been pretty repetitive to have Shepard go back and crack heads on the Citadel after Udina's coup. It sounds like it could have still been a pretty intense mission, and a real chance for paragon/renegade to show. It's another one of those "do the ends justify the means?" situations. I don't know if there's enough potential here to justify a full DLC for it, it may just never see the light of day.

That would have been a very interesting moral conflict. Sure, I agree with peace between the geth and quarians . . . but purpose-building new semi-AIs as suicide weapons? Now that's an interesting quandary.

Also, as previously noted, that Xen line to Tali was definitely a "Oh no she didn't" moment. Thinking of the exchange between Tali and Ashley on the geth dreadnought if you switched romances, there definitely seems to be a pattern of that sort of dialogue swirling about her.

This mission would have put the Geth-Quarian relationship in a different light.

It looks like Xen is afraid the Geth will enslave the Quarians if peace was made. Doesn't Javik have a story about a people that got enslaved by AI they made in enhance their bodies...kinda like Geth uploaded in Quarain suits...

Nice find!

Think another problem is that it seems a lot of this overlaps other missions in ME3, like Sanctuary and The Coup. Somewhat similar themes and locations. Not that I'd be against more fighting on the citadel.

This dialogue would have rocked....

also...I REAAAAAALLY want to shoot Xen in the face, if for nothing else so I don't have to listen to Claudia Black in EVERY fuc**ing game I play lol

Not that she's a bad voice actor, quite the opposite, but it's ridiculous to me when she's in everything....plus Xen is a bit*h, so yeah, wish they left this in...

I remember reading this in the leaked script. I was looking forward to it, especially thatb"induction filter" line.

I was disappointed.
