Now don't get me wrong, I don't think that any of the endings are without serious moral problems. You can pick apart the logic of them all, ask why the hell Shepard doesn't argue back more and certainly demand a hell of a lot more explanation but I just can't see synthesis as racist. It would be racist if it were transforming all current life into one of the pre-existing forms such as human but it isn't. It's hybridising them into some new gestalt, the makeup and internal diversity of which is annoyingly totally unexplained.
How is destroying the enemy that's trying to destroy you racist? It's you or them.
The bad part comes with holding the Geth hostage to that option. That could be viewed as racist, but again the Catalyst is giving these options - even destroy, and the Catalyst is the galaxy's worst racist of all time.
Control? You're controlling the Reapers, not all synthetic life. Of all the endings it comes with the least amount of catches... aside from leaving the Reapers alive.
Does it therefore make sense? Hell no, but it certainly isn't as morally bankrupt as synthesis.
