Depends on the class I'm playing, though for some reason I'm getting wiped out by Cerberus Grenades and turrets lately.
Otherwise, Phantoms! Unless I'm playing an Adept or Asari Vanguard.

When VANGUARDING
Geth - Geth Prime, no question. If all 3 stun-locks hit you, you're down - even if only 2 hit you, that damn turret may chew up your life before you can charge again
Reapers - Brutes; you can always play toreador when there's just one - but when you come together, avoid them - you will get stuck into a corner and hit by a stray Cannibal shot.
Cerberus - No real enemies, even the turrets are quite easily handled. The random Atlas grab when you lose focus does annoy, though.
When NOT-VANGUARDING
Geth - Hunters. Them pesky GPS-weilding shielded scum.
Reapers - Ravagers - Dealing with a Banshee is easy until you see those faint blue lines
Cerberus - Turrets - Unless I have an Asari quick-dodge, you just get that sinking feeling of "Oh. I'm out of cover, and a turret just said hi...."

Turrets, phantoms, and pyros get me if I don't see them coming, or run headlong into one.

invulnerable banshees after the first host left the game. Think the three of us left spent ten minutes trying to kill one on wave 9 before I got fed up and pulled a nuke on her, which I don't normally do on non-gold matches Spent the next minute trying to kill the next one on wave ten assassination wave before a teammate recongising the bug pulled out nuke too. I ran ciricles around the one on the extraction wave before someone decided to nuke that one too.
Just glad it was on a bronze match not silver or gold, that would have been expensive on cobras.

Ravagers in twos and threes, Geth Pyros in a bunch when you're crowded too.

Lag
Banshees materialising out of nowhere
Invisible turrets that kill you across the map
Swarmers when you are near death in cover and then they jump at you
Geth turrets you don't see behind you

Pouring in from one spawn? I eat them and their babies. RAW.
Coming from different sides? OMGWTF, HIDE! RUN! FLEE!

Banshees - not because they're dangerous (unless they teleport and insta-grab/kill you) so much but because they're massively disruptive, they make the team have to break from cover, dodge, combat roll (if you're not a low mobility class) which means suddenly those 2 Ravagers and half a dozen Marauders are wreaking havoc rather than being mere inconveniences.
Second most dangerous foe is myself choosing a low-mobility class... the lack of a combat roll on the Turian Soldier is, by far, his biggest weakness. No "roll out of the way of the charging brute and unleash several levels of hell from a shotty at point blank" - nope, much more, "run away like a scared little girl from the Brute until it's finished its charge, turn around to see it go *splot* from the BW fire from your friendly neighbourhood sniperman" ... the Brute's still dead but you end up feeling like an inconvenience to your team because if its targeted you all you can do is run (or get clobbered).

Banshees. Playing CQC Justicar, I sometimes get nabbed by them. One particularly laggy match I got nabbed 3 times, though one of them I was dropped cause my Reave finished off the Banshee before she could impel her fingers through my gut.

Banshees. I'm still getting over the "OH CRAP IN A SACK" panic reaction from SP whenever I hear that wail. It usually ends poorly for me ><

Geth Rocket Troopers. Pain in the ass is, is what they are.
Sometimes they fire two rockets at once, they hide, they take down most of your shields in one hit. Krogan's worst enemy.
Also, Geth Hunters.
Appearing next to you and hitting you, and then shooting you, and again. They catch people.

Phantoms formerly. Now with the sabotage buff they kill themselves in two goes (if they get two.)
Really? how exactly does sabotage work if you've maxed it out for damage (and what does it do to phantoms)
My worst enemies are probably marauders, hunters and geth turrets.
Geth are really annoying in general albeit pretty easy.
