I'm hoping for closure with my Shepard's crew & LI. Reunion with LI & Crew (Shep lives) or Shepard's funeral scene (Shep dies). I'd love a "X years later" scenes showing our crew moving on with babies of their own: Garrus & Tali in her house on Rannoch(sp?), Liara with blue babies, etc.
I'd like to see "Control" split into two: 1- A way to just kick the Reapers back to dark space and let Shepard live. Even if it doesn't destroy the Reapers and 2- Shepard joins the Reapers for permanent control[/b]. (current control ending)
I'd like to see "Destroy" split up too, with high enough EMS you can choose to kill the Reapers and yourself (Thus saving the Geth & EDI) or sacrifice the Geth & EDI to save yourself as it is now.
I'd like to see the Relays saved or rebuilt and a sense that I saved the galaxy.

For the latter just bioware actually admitting they majorly dropped the ball as simple as "our bad, that was pure nonsense. we'll do better"
