With a bit more thought the following scenes could have been a lot more involving

What we saw:
Liara way too easily pursuaded to talk to her 'father'

What would have made more sense was for Liara to stand her ground a bit more and perhaps Shepard would try again at a subsequent Citadel visit  (before the Citadel attack)

What we saw:
Garrus communicating with his dad (during the Rannoch missions) and seemed quite worried.

What would have made more sense was to ask Garrus if he was OK and if there is anything she could do.

What we saw:
Ashley walking up and her sister Sara and then talking about some random memory.

What would have made sense more was for Ashley to at least console Sara by giving her a hug

What we discover with repeated visits:
The Asari huntress Aeian T'Goni reliving her story on Tiptree where in the end she was forced to kill Hilary (which is later implied that Hilary was Joker's sister).

Would would have probably been the right thing to do was for Shepard to let Joker know what she overheard (and possibly have Joker chat with Aeian).

What we saw:
Thane being beat up by Kai Leng.

What would have made sense was for Shepard to help Thane instead of looking like a lemon and doing nothing.

Do you have any moments that spring to mind which could have been fleshed out more?

The Cerberus Coup.

Literally everything about that mission was pointless, contrived, and generally stupid. It's purpose in the plot is nonexistent. Well done BioWare.

Thessia. What should have been the game's darkest hour just did nothing for me.

The scene where I had Tali as my LI and brought peace to the Geth and Quarians.
The second the camera moved behind Tali when she took of her mask I knew they had well and truly ****ed up.
The ending was a result of a lack of peer review. Tali's scene was due to somebody being so stupid they would affect the entire human race's average IQ.

3/End of Thessia, we should have seen some Asari getting killed, it would been a more emotive moment that hearing some people screaming.

5/U CHEATZ ON MEH SHEP BUT I FORGIVZ YOU LULZ SO WE CAN BE TOGETHER AGAIN LOLOLOL. Seriously ?
6/Jack punching Shepard for no reason. LULZ I TOLD YOU TO NOT TRUST THEM! Didn't she work with them as long as shepard ?

Every moment Diana Allers opens her mouth. Also what Diana Allers is wearing. I'd say her body model, too, but you could never accuse THAT freakish monstrosity of falling "flat."

Anderson: 'I was born in London'
Shepard: 'Really?'

Even though before that part Anderson tells Shepard that he was born in London.

Legion's actual death. Rannoch was a pretty cool mission but that one part of the scene was very... meh. 'I must go to them.' <Legion has slipped on a banana and died.>

The dream sequences. Beginning of the game. Thessia. The coup. The Rachni.

-The intro, rushed and awkward, no real recap or anything (trial?).
And railroading Shepard into wanting to stay on Earth when that made no sense what. so. ever. Shepard knows the deal, or should know it, give the previous 2 games.

-The side quests. Eavesdrop, scan planet, hand in. rinse repear.
A new low, all I can say, perhaps this was deliberate to make us more prone to take a look at mp for our EMS rather than deal with this mind numbing bs?

-War Assets + The Crucible
, over the coarse of the 3 games, nothing you do makes any real difference.
The Crucible get's built no matter what, war assets amount to jack all in the end, we don't see them contribute. or make any difference in the final battle.

-Tali's bafflingly cheap face reveal
, and Bioware's justifications for it, twisting the knife.
Keeping it a mystery > 5 min photoshop job.

-Diana Allers. No, no no no no.

-The Rachni, one of the hardest choice throughout the games, rendered meaningless.

-Kai Leng´s retarded death
, somehow not checking his body + Shepard's squad conveniently looking away as he stumbles up to you...
Pretty much everything about Kai Leng was ham fisted and clumsily pieced together.

-London, besides the "farewell" part, the whole thing was underwhelming and felt incomplete to say the least.
If it would have lead up to a final actual "take back Eath" part, then it may have worked better.

Thessia. Run down narrow path way to temple, fight few baddies, fight horribly inept baddy, then fly away quickly. Biggest waste of a planet out. Felt like a n7 mission.

I don't think Liara would need much prodding to go talk to her father.

The intro, I really expected Shepard to face a hearing or trial. Other than that, it wasn't all bad, I guess, but that might have been my character since he was Earthborn anyways.

Sidequests, they really bored me most of the time. I liked the ME2 character cameos on the Citadel, but all the Eavesdropping and fetching and then the Journal... tsk tsk tsk.

Tali's face. Bioware, I am disappoint. If you want your games to be art, at least act like you're serious about it.

Allers' voice acting. Sorry to be so harsh, but it just sucked. I hope Bioware learns from it and keeps to trained, skilled VA's in the future.

The Rachni, I actually looked forward to them playing a role... only to be utterly disappointed. Why this had to be, I will never understand. No justification for this, seriously.

The lack of 3 Dialogue options. One of the major signs that this game was rushed.

The Crucible. No matter how many War assets you gather, it gets finished. No matter how much you suck through the course of the game, it just doesn't matter. Just seriously bad.

Anderson being born in London and Shepard being surprised/shocked TWICE. Seriously, it's a small flaw, you might think, but a careful, cautious writing team would not have made such a blatant mistake. Either they just really fell asleep and forgot that they already mentioned that small fact, or the writing team was not the same. I dunno which is worse.

The Earth-bias in ME3. No matter your Shepard's background, he gets railroaded into caring his ass off about Earth above all other things. I can see it with an Earthborn, but a Spacer Shep who wants to save everyone, not just humans? Seriously? I cared more about how things went on Sur'Kesh or Irune than about Earth.

London. It was rushed, no matter how you put it. Worst rushing I ever saw. I expected it to take 3-4 hours to get through it, it took little over an hour. Sorry, but that's unacceptable.

The Cerberus Coup. I liked the general setting, lots of action and pew pew, but what exactly was its purpose?

These, as well as Shepards overreaction to losing at Thessia, he comes across as a baby who didn't get his way, and the fact that the nightmares focus so much on that stupid kid, while good friends get a barely audible whisper. Also the flashbacks before choosing your color, couldn't they have at least changed those based on how you've played the game, included your LI or something?

blowing up banshee Morinth, magical health bars aside I don't get how you even know its her, and if there is a reason Shepard can tell its her then why doesn't he even comment on it, I'm not so much opposed to her fate of being banshee-fied but I am opposed to just how badly it was done

Liara is apparently my friend now, even though I was always a dick to her. And continue to do so.
