I don't think it's a moral decision at all.
Do you trust the starchild? If not, pick destroy.
If so, do you accept it's reasoning? If not, pick control.
If so, pick Synthesis.
Actually, if you don't trust the starchild, then you can't pick anything at all, since even the apparent "destroy" option may be a lie. For all you know, the "destroy" option actually destroys all organic life instead.

Keep in mind that in control, not only are the beings that built the Mass Relays still alive, but they're under Shepard's control. Relay network would not be down for very long in that scenario.
The catalyst didn't give me the instructions...
I can already see it! Millions of marauders building houses on Palaven! Peaceful armies of huks planting flowers on Earth, their former family members watching them cheerfully! And then everybody will live happily ever after, because the mighty Shepard and his/her peacekeeping army of Reaper-Angels will prevent any kind of war to happen ever again!
With low ems and having destroyed the collector base the crucible does just that, at least on Earth. so yes? Of course that assume the previous cycle did create the plans and the Reapers had indoctrinated servants disrupt the building of it but never felt the need to actually destroy the plans for some odd reason...KingZayd wrote...

So one of those earlier cycles put a feature into their anti-reaper weapon to destroy all organic life? A rather unorthodox approach.

Ah...don't spoil my fantasy with this scene of absolute silliness! And of course everybody knows that one second after grmaps and his little friend went home the sky was suddenly filled with a fleet of cuttlefish-creatures and a voice was heard
IM A THE SHEPHERD, AND YOU ARE NOTHING MORE THAN MY CATTLE!
So the legend ended in another cycle of darkness and despair
