 I'd like to add to DAEola's repost of Quilate's list. My paragon story "Shepard Vega Chronicles" is there, and I'm almost finished with a totally different retelling of the story called "Renegade Shega Chronicles. If you like some femShep/Vega action, check them out. And even if you don't, you may like them anyway, who knows. Give it a shot.

Both have alternate endings for ME3, which were my main point in writing them. Both rated M (mature).

A few years ago, I wrote a very long (336,000 words) story about a turian mercenary and a Cerberus conspiracy. It was somewhat experimental (in terms of style and length) and my writing skills have improved considerably since then, but I'll put the link here if anyone's curious. The story itself isn't my best and thus contains some dodgy plot conveniences.

Ignoring the slightly ludicrous name, Of Sheep and Battle Chicken, written by an author called LogicalPremise, has drawn me in even further than the famous Dark Energy.

It is still ongoing, but basically details the story of Mass Effect 1 with a renegade female Shepard. It reshuffles some of the story to make it flow more like a novel and remove minor (and major!!) points of contention: as a minor example, Wrex accompanies Shepard as a requirement of having the information on Saren delivered for free. This was not developed at all in the game, and an explanation as simple as this makes the whole situation fit together. As well as the expanded story lines, there are several areas which make this stand above the rank and file of ME fan fictions:

For one, the battles are amazingly over the top. This is not a problem for me, Shepard single handedly taking down 75 Geth is awesome. If you want absolute 'realism', look elsewhere.

Second, this is dark. It goes into extreme detail of Shepard's Earthborn background, a background which makes Del Shepard of Dark Energy's seem like a happy upbringing. 

Third, there is a huge amount of 'supporting' story. There is a whole chapter designated to Shepard's service record, including psych interviews. There are extended sections detailing how Cerberus are involved in Galactic politics. It has chapters dedicated to Saren and Benezia, making them far more than one dimensional villains. This breathes life into the corners of the game left previously unexplored, and I cannot wait to see what the author does with the rest of the story.

All in all, a brilliant piece of work, still not even half way through ME1, but by far the best piece I have come across. Ignore the name, and get into it! 

EDIT: Just re-read the requirements for posting the story. This is a very hard 'MA', so not for the faint hearted. From what I gather from the author's profile, this will develop into a Shep/Liara romance, but will be told via a Shep/Garrus friendship for the most part (hence Sheep and Battle Chicken). Lots of action, but also has great detail in areas such as politics so I would not discount it as the verbal equivalent of a beat-em-up.

Well, his fans had no choice but to write their own stories, since Bioware didn't do anything with him in the game.

There were several other characters that they made interesting on the surface, but did nothing with... Zaeed is another one. I could have listened to him tell his little stories all day. One good fanfic about Zaeed is "Entropy", which unfortunately isn't finsihed and not likely to be at this point, but is a good read nonetheless.

"Entropy" by Lilith Morgana: FShep/Zaeed (M, Romance/Drama, Long, Sadly Incomplete but still worth reading). It's not always about holding hands. Sometimes it's about being two equally stubborn aliens out in deep space, finding more similarities along the way than either of you bargained for. A slow-building Shepard/Zaeed story.
