My idea how the ending could have been better

This is a list of different ways the ending could have been made better, IMO.

Reapers Should Have Stayed Mysterious

Many can agree of how ridiculous the purpose of the reapers was. Many have pointed out the numerous logical fallacies in the Catalyst's reasoning. Such as by its own logic, the reapers should also be destroyed as they could rebel against their given purpose, etc. To be honest, I would have been perfectly happy if their purpose was never revealed. The thing that made Sovereign so much more threatening than Harbinger was his mystic persona. Sovereign came across as a mechanical space god that was nigh invincible. It didn't need to tell you why the cycle happens. Their reasoning for it was beyond comprehension. This would have been great speculation. People could have debated for months or even years why the reapers did what they did. As soon as it's revealed that they, synthetics, kill organics before they created synthetics so they don't get killed by synthetics made the reapers lose their mystic and godly persona and made them appear more like Xhibit.

Cutscenes To Represent The Army You Gathered

It just felt like there was no difference between the weak army you brought and the giant galactic armada of reaper smashing might. I wanted to see Krogan hordes tearing through husks. Rachni destroying Ravangers. Turians and Salarians creating a cross-fire on a group of Brutes and Banshees. I wanted to see dog fights with Alliance and Turians coordinating attacks on Destroyer-class reapers.

Slightly Modify The Ending To Stay In Sync With The Series Themes

First off, I won't go into why synthesis is just wrong from its reasoning to how its implemented. Just toss this one way. The choice should have been Control or Destroy, but not the way it was presented. Get rid of the Catalyst child. The key to activating the Crucible was right there on the Citadel. You are confronted by the Illusive Man and Anderson. Both try to argue why you must pick either the Destroy or Control option. The theme of this game was always about cooperation vs. self-strength. This was consistent such as the final decision of ME1. Saving the Council would go on to prove that humanity is willing to cooperate with the other races, whereas letting them die shows you don't let anyone in your way to achieve your goals and even take advantage of every opportunity presented to you. Matriarch Aethyta even acts as a representative of this theme where she mentions how she felt that the path towards Asari strength lies with focusing on themselves whereas Benezia believed in working with the other races.

Your biggest influences in the ME series has always been TIM and Anderson. TIM would argue that by controlling the reapers humanity would be made the most powerful force in the galaxy. That no one could ever harm another human. Maybe even take advantage of your background, like mention how another Mindoir will never happen again. Anderson will argue towards destroying the reapers. Many souls are trapped within each reaper and must be put to rest. The galaxy can finally be free to choose its own future. Destroying the reapers would bring peace to the galaxy and with the other races, they can rebuild together in this new age.

Surprise Harbinger!

Harbinger has to appear. Harbinger uses Indoctrination to take control of TIM and Anderson. TIM can be explained being physically controlled in that he's implanted. Anderson has been closer to reapers for a longer duration than Shepard since he has spent months on Earth with reapers everywhere. The two are still able to talk, but Harbinger forces the two to pull out a pistol and aim at each other.

Harbinger: Your feeble attempts at delaying the inevitable are pointless. You will be nothing more than pawns. Beings significantly inferior to those you cannot possibly understand.

Both TIM and Anderson make one last attempt to convince you.

TIM: Remember your specie, Commander.

Anderson: Remember your mission, Shepard.

Here you make your choice. Control or Destroy. Shoot TIM for Destroy. Shoot Anderson for Control. As soon as the shot is fired, Shepard rushes over and knocks the pistol out of the survivor's hand to stop them from doing anything else. Since Harbinger exerted so much pressure in its control, it has severely exhausted the survivor. They are unable to go forth, but they give you some words of encouragement before you do.

Crucible Works Slightly Differently, but Control and Destroy Have Drastic Consequences

The Crucible simply sends out a signal. What the signal does depends on what your choice is. If Destroy, the signal imitates the death of the Sovereign avatar. The shields of the reaper fleet is shut down. In Control the reapers are immediately controlled. Now here's where it gets interesting. Control will result in immediate victory, but how successful Destroy is depends on your EMS. If your EMS is extremely high, you suffer some losses, but your fleet is able to defeat the reapers. This success rate changes as your EMS goes down. Medium level EMS results in heavy casualties. If your EMS is extremely low, then the reapers can win. So the difference between Control and Destroy can be drastically different depending on how well you prepared for the final battle. In some cases, Control would be the better choice if you have a low EMS. Destroy has the possibility of giving you the worse ending.

Boss Fight!!!

But not the usual boss fight. As Shepard approaches the terminal where you activate the Crucible, Harbinger assaults you mentally. Here you are in a boss fight, where your will is your weapon. You have a level of will that can decrease from Harbinger's attacks. Harbinger tries to break your will by bringing back memories of those you've lost. If you lost no one, it can only bring up Thane, Legion and Mordin, resulting in a minimal will loss. If you lost more than that, then your will can suffer drastic losses. Harbinger can bring up your actions. Like if you save the Council, Harbinger can remind you of the lives lost in saving them. You can use persuasion and intimidation checks to slow your will loss. If your will is too low by the time you reach the console, then Shepard uses the last bit of will he has to activate the Crucible before he kills himself to stop himself from stopping the deactivation of the Crucible. If it is below average then he is exhausted and tries to escape but is crushed as the area falls apart. If it is high enough, then he'll activate the Crucible and leave before the area falls apart.

Epilogue

You should be shown the epilogue of what happened do to your choices. Like you helped the Alliance rule the galaxy in the Control ending. But there should be some positive and negative consequences depending on your past actions and final choice. The best example I can think off hand is the Genophage. If Wreav was the chieftain and you cured the Genophage, then within a hundred years a new Krogan rebellion begins. But if you selected the Control ending, the new rebellion was quickly crushed resulting in few casualties. In the Destroy ending, hundreds of millions of lives were lost over a couple hundred years.

Also, if Shepard died, their LI would have a cutscene where they attend his/her funeral. If Shepard lives, he/she has a happy ending with their loved one.
