I'm not so sure what they had in mind was the same thing as Indoctrination Theory/Interpretation.

That'd be a very odd rush if they had time to add/delete trees from one version of the map and not remember to do the same for the other. Also, remember there's a great honking reaper on top of you at that point, presumably broadcasting The Indoctrination Show on all frequencies and channels. Actually, check the shots during the Catalyst conversation where the camera pans over the Destroy/Control options. The reflections are clearly visible. They are also visible when you regain control of Shepard, but it's much harder to see. But for whatever reason, the trees were there for some reason at some point.Ownaholic wrote...
As for the tree reflections in the decision chamber: I don't personally buy it. The map-viewer is required to see them, which means it shouldn't be considered a valid piece of evidence IMO. It wasn't meant to be seen by the players, which means that it was a previous idea that got scrapped.

2) Trees that weren't there. If you're trying to trick someone into thinking they're still in reality, why would you add things that would make them question where they are. You would want to make it exactly like it was.
3) Different armor. See #2, and multiply times 100.

the texture called "dream_leaves" or "Dream_bushes" (can't remember the full name) when Shepard sees his crew on the alien planet is a red herring. I was initially a little excited when I found them in the game files, but upon further inspection I found that they're actually the same plants from Shepard's dream sequence...they just have color grading on them to change how they look from each shot.
Now some will likely jump in and go "HAH, why would they use the same plants from his dreams on the alien world unless they're both in his dreams"....but as someone who has actually worked in game development I can tell you now that you are always looking for a way to save time and resources and reuse things where you can. Unfortunatley...no proof to be found there.

1) I've never really thought much of Vega hearing "humming" personally. Always though it was reaching too much. Shepard hearing humming though....that's more intersting.
2 & 3)As usually, I'll state that I think the more likely explination is being rushed for release and conserving resources. The run to the beam and the walk towards it are treated as two seperate maps so the chance of some continuity errors appearing is completely understandable, and it was probably judged to be a poor use of resources to create a seperate "burned" version of each shepard armor permutation.
That said, within the context of indoctrination theory, it makes sense if you think about it in the context of being a dream. Shepard only saw the surrounding area arround him briefly before he was hit by the beam...so it makes sense his projected version of the world has slight discrepencies, and that it would overlap with his nightmares in some respects.
His armor....it's a bit more of a stretch...but it's still the same principle.

I cannot for the life of me come up with where I am getting this next statement from, but I recall hearing/reading that Vega has been in close contact with Reaper tech before.
Besides, even fighting Reaper forces is enough to jump start the indoctrination process.
Not to mention, there's no reason the indoctrination attempts can't have a "splash" effect; in that because Shepard is standing RIGHT THERE, Vega would begin to hear humming. Remember how every Salarian soldier on the Virmire base became indoctrinated in a matter of hours? Same reasoning.

Subtle changes I can see. But I don't care who you are, if you fall asleep in one set of clothes and wake up in another, that will be something that makes any person say WTF lol.
Same thing with adding all the bodies.
Which make sense being there in general because the reapers were using the Conduit to transport humans up to the Citadel for processing.
