Yes. The Reapers deserved it, they were, as a species, entirely and irreversibly evil.
If you're talking about the geth, their deaths are on the Reapers. If they don't die from the Reaper-killing radiation, then the Reapers would kill or lobotomize them anyway.

That's not a risk any sane person should be willing to take, and if it had been a Geth or EDI in Shepards place at the end, and they'd wipe out all organic life instead, I'd have wanted them to do the same thing, the right thing, and finish the job, stop the Reapers, no matter the cost.
And, given that EDI was fine in my ending, and from what's been said about the Geth surviving with a high enough EMS, my Shepard didn't commit genocide anyway. Yay for him.
The ending was still total bollocks throughout mind.

Even without the IT, its still the best ending IMO.
But that doesn't mean that I liked my choise, or any of them as a matter of fact.

I can even support Control to some extent, I won't choose it as it sounds that at best as if Shep is one Anti-virus sweep from being removed. Then from what we're told in each cycle the Indoctrinated always seem to try and control the Reapers. The Reapers' according to what we see are still out there and any other real effects we have to imagine Shepard getting into Harbinger's head "Assuming Control" and piloting him into a star. I can understand why some would choose it though I think this one is down to whether you believe one man can quieten the millions of Reapers and subvert them to be friendlier without becoming despotic like Leto II does in God-Emperor of Dune.
I also take consolation from the fact I've not corrupted the essence of every single species in the galaxy on the advice of the entity that started all this Synthesis adjusts the biochemistry of eveything and merges it with Reaper tech on the advice of an entity that has a flawed logic and even more flawed plan. Yet many proponents claim it won't alter the essence of people I think that's highly unlikely as we're simply a collection of electrical signals running through sack of chemicals and water and any change in composition of that will change what you "are".
So instead of trusting those responsible for the genocide of possibly millions of species I put my trust in life (both any future Synthetic/surviving Geth and Organic species) to make it's own decisions without me and a wave of Green BS.
From a writing perspective I can accept the blast of blue energy controlling the Reapers the blast (a control signal) of red energy killing the Reapers/AI (a kill-switch). A green wave adjusting all organic matter? ****** off. I'll go so far as to say that whilst the concept of Synthesis is interesting (Ieldra2 did a good post on it, somewhere) it's implementation is dire and makes it the most evil and subversive of choices that strips all survivor's of their individual's rights to choose their own fate.
I can see the next question what about the rights of the Geth... "Ruthless Calculus" we're in a war for the very existence of all species and the sacrifice of one species so that every other species is freed from an imposed order based on flawed logic and cyclic slaughter whilst retaining it's own identity and freedom of choice for an individual? BARGAIN. I would make the same choice regardless of species on the line, from the beginning I thought we'd face a choice where the most guaranteed method to stop the Reapers was the sacrifice of mankind with other lesser options available. Besides from what I saw AI other than the Reapers can work really well with organics provided their survival isn't threatened (understandably) and that the Geth and Quarian conflict wasn't far off the reactions of Human's and Turian's during the First Contact War.
PS: EDI survived.
