Things to keep in mind:
1) Mass Effect choices are usually binary, binary done well. So there should be at least one clear Paragon option and at least one clear Renegade option. In Mass Effect 1, the choice was saving the Council and the people on the ship (Paragon) and saving humans in the Alliance fleet (Renegade). In Mass Effect 2, it was destroying corrupt technology (Paragon) or using it to help defeat the Reapers, despite the danger and moral implications (Renegade).
2) It's fine to have a "rule the galaxy" option for Renegade, but keep in mind that some Renegade Shepards wouldn't want that.
3) Each option should require sacrifice. If you create one offering little sacrifice, it should have a high EMS requirement.
4) They should make sense. The Catalyst, though poorly done, makes sense in that it gives the Citadel a reason to be able to enable the control of the Reapers.
5) Space cannon is overused. But possible nevertheless.
Here's mine. First of all, scrap the Crapalyst.
A) Past civilizations have managed to crack certain algorithms/code in the Reaper's defenses, enabling the Crucible to assault and permanently destroy the Reaper's shields and main guns. Sending the signal to all Reapers in the galaxy requires a massive amount of energy, draining the Citadel of all power (including atmosphere control, so Shepard dies).
C) Shepard can hack into the Reapers' core code and transmit his neural networking to them, encoded in a specific manner to allow him to effectively take over the Reapers. He can then use the Reapers to rebuild, or to subdue and conquer the Milky Way. In either case, Shepard will be physically disposed of and his being will exist in the Reapers.
