The tone, the way she struggles to say it while half-crying, the meaning. It's just heartbreaking.

This, that part was harsh.
Close second is Mordin singing to himself as he dies.
100% these two, I bawled my eyes out both times...

Mordin Sacrificing himself to cure the genophage. ""Would have liked to run tests on the seashells..."
Also, a special mention to the conversation between the salarian soldier and his human friend outside Purgatory, when he realizes she sold her car to buy his new armor for him.

"Spirits......if you do exist.....please.......help them."
Garrus was so shaken when he said it, I felt it showed that even badass - bro Garrus was scared.

Kolyat and Thane's prayer
Mordin and Legion's sacrifice
Javik's line about whether honor matters
Samara's when she says that the Justicar code will not let her live while an Ardat-Yakshi is free
"That was for Thane, you son of a ****!"
"Harbinger speaks of you"
"When do we stop living for our parents, and start living for ourselves?"
Just about all the dialogue on Rannoch (everyone lives happily ever after playthrough).
And yes, side dialogue also was huge, the teenager at the docks looking for her parents, the Salarian and human outside Purgatory when he realizes she sold her car for his new armor, the one engineer trying not to get assigned to fighting Cerberus, the Asari in the hospital

I have to go with one from Garrus
"Before you best friend picks you up, dusts you off and we got out there to kick more @ss" OR something along those lines.
My other favorite line was this one from Wrex, the whole scene made me feel great.
"And a Brother to ME" then the paragon interrupt with the buddy handshake it was great.
Oh and then there is this unforgettable quote
"Think about the sorrow you brought,
Think of all the horror you made,
Lying to a world that you wrought,
Dying for the world, oh that you made"

The old woman keeps asking for her son, wondering why he's not checking in for the last few weeks while telling the asari clerk "you're such a fine young lady, you remind me so much of my daughter-in-law" while the poor girl is probably tearing her insides appart trying to tell the old woman that she will do anything in her hand to find any info about her son, knowing that he is most likely dead.
That whole sequence of dialogue is heartbreaking.
