I'm infront of the chantry door, with Isabella and there's a yellow marker on the door and I can't do anything. I can't enter the chantry as the door is nonfunctional.

I decided to go and do another quest or two to see if it would sort itself out, however, the problem still persists.

Is there a way to fix this

Did you by chance loot the bodies in Hightown prior to Isabela requesting that you do so? There is a known bug related to that. You need to let her first tell you to loot/search and then search the bodies for the letter - that should allow you to enter the Chantry. If you have a save just prior to that fight, you could replay that section and see if the issue clears up.

Iirc just as the fight ended, i was still pressing the attack button and it automatically looted a body.

Just looked up the demo issues and it was present away back then. Nice to see a bug like that has remained since release.

like i said, i have done other things since, hoping it would sort itself, so not got anything recent.  Ah well, that's DA2 back on the shelve for another year or two.  Was gonna buy the dlc, but I'm sure in hell not going to buy it now my save is all but ruined and can't be bothered doing the whole thing again.  No biggie.
