I've heard background noise but it just sounds like ambient noises for the people on the ship. They make it out as if it's some scary sounding thing, indication of indoctrination.

Surely that wasn't just a meaningless line they threw in there. James has served on the Normandy before, and on many other ships, I'm sure. He mentioned that it was odd for a reason. Bioware loves tossing in little subtle hints and clues. Perhaps we'll see what he was referring to when Bioware ends their painful silence.

Just some observations.
I was just walking around Normandy before Rannoch Geth Server mission when I heard faint voices. Either laughter or crying, possibly both. Faint enough that you hardly heard it.

After having searched all the ship, for ghosts, my faithful headphones on the head, with the sound to high volume, I actually have to admit that, sometimes, some "out of context" noises can be heard.
For example, when I stood in front of the memorial, I distinctly heard women screams and sobbing for something less than 2 seconds, no more, then it totally stopped.
After that, I tried the observation deck, nothing here, then the Main Battery. Heard some insect-like noise, and some weird whistling too, when you go right to the end of the Battery.
I remember that some indoctrinated soldiers told us about that in the collector ship in me2, a really disturbing and unsettling noise, and it actually seemed like it, even disturbing for me personally.
After, since I was in the battery, it can be some ambiant noises to definy the atmosphere so, no real clues.
Engineering deck, I heard a woman screaming in front of the Javik door, while I didn't recruit him yet.
And finally, on the armory/Vega floor, that was the most distinct.
With the constant hum, come sometimes some weird noises, that can recall the reaper horn we heard throughout the game.
Of course, all this is pure facts from my experience, and it could anyway be misinterpreted ambiant noises.
Still, interesting experience, I shall try to hear more of the ambiance of the Normandy in my next games.

Reading this, I can't help but shiver. My nips reacted as soon as I read the part about the woman screaming, and the hum that James mentioned; that is all WAY too creepy, haha.
And now that some of you mention it, the Normandy DID seem to be sort of... darker than before.
I'm kind of scared to replay ME3 now, in case I hear a woman screaming while I'm exploring the lower decks (which have always kinda creeped me out).
I wonder if any of this might be related to the old Normandy crew that was abducted by the Collectors? Did you guys import a save from ME2 where half, or all of the Normandy crew were killed by the Collectors? Perhaps the insect wings are related to the collectors; they had insect-like wings. And the woman screaming may be one of the crew that was abducted? A wild, WILD guess, but wouldn't that be creepy? The Normandy has seen a lot of dark ****, maybe it IS haunted, hah.

Hehe, thought the same about that, however, I imported my principal save where my Shepard paragon did everything to save all his crew, no one being left behind.
Still, since the very beginning of the game, I thought that there were something wrong with this Normandy, and I never ever had this sensation in ME1 and ME2. Really don't know where this feeling comes from. After all, it's just a game.
But there is something... there. o_o
