No its not.

Indoctrination is control over the limbic system. This is the part of the brain the controls our senses and higher thought processes but has nothing to do with motor control. What TIM did at the end of the game was the opposite, Sheaprd and Anderson still had control of their minds but has lost control of their bodies.

What TIM seems to have done is attack the cerebellum. This is why Sheaprd can still argue with and talk TIM into killing himself.

Reaper "indoctrination" is an insidious means of corrupting organic minds, "reprogramming" the brain through physical and psychological conditioning using electromagnetic fields, infrasonic and ultrasonic noise, and other subliminal methods. The Reaper's resulting control over the limbic system leaves the victim highly susceptible to its suggestions.

It's possible that Kenson is supplanted with the Reaper Technology which allows for direct control.

And the codex directly states that once one is "fully" indoctrinated, it is possible for the Reapers to "bounce" signals through them.  She may be just behaving like a transciever at this point.

How much time you take to beat a level is not and indicator of  the passing of time in the game.....Real life time does not equal to the passing of time in a game, book, TV show, or Movie.

Unless they've made it canon for Shepard to stand around derping for hours on end during important missions... It wouldn't be that much different from average runtimes.
