I guess ME1 and ME2 aren't canon either, since you're not required to play them.

ME1 and ME2 were not optional DLC...this shouldn't be difficult to understand (I hope).

So are Shepards created in ME3 not indoctrinated?

Exactly, it's all about "perception". Some peoples Shepards didn't (according to them) and some did get indoctrinated (according to us)

My Shepard did all the adventures he could so I would be farther along the indoc path, hence why I see the ending as an indoc sequence and some don't.

It is only canon in games were it was done. There and many, many Shepards that did not do Arrival and Hackett sent someone else to do it.

This means it cannot be used as a valid argument for IT because not every Shepard did it.

IT is a self perpetuating belief system now. Doesn't matter if it's true or not, it will now and forever more be around regarding the ending. So even if it's proven non-canon the forums will still be full of people preaching IT and how everything will be better if you just believe in it.

Totally agree with you on that, actually.  It's the kind of thing that can live on forever, regardless of "facts" or "reality".

Harbinger can assume direct control of collectors from 60,000 light years away. It doesn't even matter how close you are, Harbinger literally says "/your mind will be mine/" at the end of Arrival.

The way I understand it, Shepard undergoes indoctrination at the end of ME3, not over the whole game. He has brushes with it that allow the reapers into his mind, hence the dreams and hallucination, but it's not complete. Like the Cerberus team on the dead reaper that were aware of their odd dreams before they were fully indoctrinated. He's had plenty of exposure for that.
At the end of ME3 he is unconscious on the ground yards from the reaper conduit, with harbinger over him, and in the Shepard lives scene, he is wrapped in the same cables the reapers were using on Legion. Or he makes it onto the citadel heavily weakened, and the TIM thing actually happens, the reapers use TIM as an amplifier and are able to control him physically. Then he passes out completely. Everything after the elevator is dream, with the exception of the breathe scene.

Game time is not real time, we have no idea how long all of this passages took in reality. Shepard is spending month on the Normandy, so something like the Reaper IFF would likely be enough. We also dont know how close a reaper needs to be to start indoctrination. Maybe same system? Same Cluster? Saren is spending much time on the Citadel and is still controlled by Sov. who is not remotly close.
