Lost in the machine, the man who was Sheppard is now a synthysis of organic and inorganic. His/her choice to control the Reapers rather than destroying them means he now communicates with the Reapers and their indoctrinated agents across the galaxy.
As far as the organics are concerned, the Reapers just stopped fighting. As humanity and its allies watched, the machines pulled back to the edges of space. For a while they just sat there, motionless in space. Those on the ground died as the Reapers pulled back. With the Mass Effect generators destroyed, travel between parts of the galaxy was cut off.
Meanwhile, the citadel, though damged badly was slowly repaired. Room was made on earth and Mars for the displaced allies of humanity. Earth had lost more than two thirds of its population. The fleets had been decimated but all who survived were offered a place.
A few years into the rebuilding patrolling ships had noticed the Reapers moving at the edge of the solar system. Fearing that the ancient enemies were back, what was left of the fleets mobilzed. Cautious, Admiral Hackett sent scouts ahead of the fleet. What they reported astonished them. The Reapers were rebuilding the Mass Effect machines! The technology, which was born from the catalyst, had been recovered by the synthysis that had been the Citadel and once Shepperd. Those that had been ancient enemies were now tools to rebuild what had been destroyed....
