The Citadel uses processed organic beings for some internal elements and for producing the Keepers.

The Citadel's internal structure looks non-organic? So what? Remember the derelict Reaper and Proto-Reaper from ME2?

Not to mention both ourselves (the crucible) and the Protheans (the conduit pair) build at least two examples of those with no organic components.

I know.
You'd think somebody would catch this eventually.
Like when somebody shoots around and the walls start bleeding.
Millions of people don't just live inside a freaking half-organic environment for thousands of years without realizing something is amiss.
And why would they build the Citadel to be half-organic in the first place?
This is seriously making my head hurt.

Conjecture. The Citadel has organic recyclers used for a variety of necessities. It's thought that Keepers sometimes place corpses into these recyclers unknowingly. Whether there's something more sinister behind it is anyone's guess, but this has nothing to do with the construction of the Citadel.
Neither do the Keepers themselves.

Organics are used to construct Reaper "brains". Their shells are as far as we can see purely synthetic.
You have no evidence that the Citadel has such a Reaper brain. You could perhaps theorise that it does have one, for the Catalyst, but don't state it as fact because you have no evidence.
