I've gotten to thinking.... If the catalyst controls the reapers, what would happen if the Citadel is destroyed? I've gotten to think that if Shepard chooses Destroyed ending. He's not causing some giant EMP Wave.. but sabotaging, the citadel killing the catalyst, the brain I mean why else would you shoot a pipe? Bah maybe I am over thinking it.

Other alternative is its a woman doing the voice, who's putting on a boy's voice. Would explain why the Refuse Stargazer Child's voice sounds a little feminine.

It depends on the amount of pitch shifting, the algorithm and whether you maintain duration. South Park uses pitch shifting all the time. Even a semitone in either direction makes a huge change. However, it's more common to get a female to do a child's voice. It sounds more natural when pitch shifted.

Because it was found on Jartar in the Dis system. Leviathan, biblical origins aside, is generally used for something of extrordinary size.
Correct. I was referring to the use of "Dis," which is a city from the Divine Comedy. I didn't realize it was a system, too.

And frankly that is how I want to face the Reapers. let me blow a bullet (from a very big gun) down Reapers spine one by one and know that ever time I pull the trigger I am avenging countless and countless deaths caused by their twisted minds as well as preventing countless more from happening.
Dont heap it all on a last second "main villian" with little to know build up and remove the demonity from the Reapers, just dont.
I don't know where you got that from anything I said...but okay. I'm just saying that based on the name and dialogue, this "Leviathan" sounds like a pretty bad dude.
If this is some sort of "fallen" Reaper, it would be so from the Reapers' perspective, as they seem to feel their conquest is righteous. I've seen a few stories that portray "heavenly" forces as being evil in a way by doing anything for the sake of order.
Oh dont get me wrong, the idea of a rogue Reaper is extremely fascinating to me...as long as it dosent simply tell me it broke away from catalyst control...

Also, it might be the angle, but it looks like Harbinger teleports to the right of the screen, or isn't there at all when the "beam" hits the mako.

This. The last half hour establishes the Reapers as this group of galactic saviors who are just misunderstood by everyone (including indoctrination), and Shepard is revealed the truth.
While completely ok from a science ficiton point of view, it's very unfortunate that it's places in the last 20 min.
