Indeed! It would have been one hell of a plot twist, and tragic at the same time when Shepard realises they've just killed a potential ally.
Of course, these Protheans would be utter extremists - using any method they can to survive, including genetically modifying themselves to survive long terms of isolation and surrendering individual free will to surve the bigger goal. Talking them out of their insane and desperate plans would have been impossible.
The Human Reaper could have been a prototype they were creating to fight back against the Reapers, using their own methods and tactics. Possibly they could have captured a Reaper for their own studies - or have a Reaper created from Protheans that defected to their cause.
It could be revealed that TIM was hiding the truth all along, and he knew the Collectors were fighting the Reapers. This would easily explain the sudden falling out post-mission, and add a 'magnificent bastard' element to TIM. Would also foreshadow that he was the Reaper servant all along, even if he wasn't aware of it.
Ah, what could have been.

Mention of the Thorian, as in a comparison to the way it enslaves it's thralls. I didn't say anything about one being there.
The bigger point being that the dialogue heavily suggests that Leviathan is a Reaper.
I sit corrected. The AI shackles could point to what I've suspected - that a single AI consciousness governs an organic gestalt intellect made up of the species harvested. In essence, it's a reaper controlled by those harvested organics. I can't wait for answers, that's for sure. The mysteries in ME 1 are what made it one of the best games I've ever played. ME3 seems to be shaping up that way too.

Agreed. But Javik's prejudice towards synthetics is born out of his experience with them, versus Shepards experience with synthetics which is different. The Geth only reacted towards aggressions by the Quarians. Javik is clearly trying to convey something about Leviathan to Shepard using the story of the Devil symbolically.
Yes. Never said his feelings weren't justified. But that you needed to take what he says with a grain of salt. If I understand the implications of the dialogue - we will have the opportunity to gain Leviathan as an ally...and that would be one hell of gamble, no matter how you slice it.

(D) is apparently too epic fail to let us know what happened, specifically, after "Reject"
