right now my currently main thought is that the ending Sequence is just Shepard's mental defenses Kicking in and not full force Indoctrination. Destroy and control are different ways of kicking the Reapers out of Shepard's head and Synthesis is the only choice that allows the Reapers access to Shepard's subconscious.
I don't agree
completely with this, but I do agree with the general line of thought: everything that's happening in the Citadel
could be taking place in Shepard's mind (or heavily distorted by Shepard's mind), yet: a) the decisions can actually be seen as taken at face-value and executable by the catalyst/Reapers instead of "two for indoctrination, one for real"; and:

indoctrination symptoms are heavily influencing Shepard's perception. The other two don't make logical/scientific sense, but that shouldn't stop people from having the chance to interpret that they
can make sense with a little faith (and space magic). Taking that away will not end appealingly for BioWare, but I don't think they want that---even if I kinda-sorta do, given my interpretation of what's right and wrong.
All I know is that everything from Harbinger's beam forward feels intentionally surreal instead of sloppily-executed, and there's more than enough palpable clues to reach the conclusion that indoctrination's in Shepard's system to a moderate degree and that the catalyst is undoubtedly playing favorites with the choices. There's
intent there.
