Since we're short on speculation, let me ask, why does the guardian speak with Shepard's voice?
It's been pointed out that two of the channels are the male and female Shepard voices echoing the Guardian's conversation. It definately indicates that things are "not as they appear", and they made it clearer with the EC.
To me it suggests that the whole encounter isn't actually a conversation at all, but rather Shepard rationalizing the whispers from the reapers.

Saren didn't come to the conclusion that the reapers would let some of his poeple live on if he worked with them because Sovereign told him so, but rather because he convinced himself that Sovereign told him that.
One of the better arguments for the literal endings is that a power that controls the reapers is forshadowed by the Prothean VI. But what if it's the other way around? Shepard finds the Guardian because Shepard expects one to be there.
And if there was a higher power, it's not neccesarily an AI... (check sig hint hint)
But y'know, I like this idea actually. Except I'm not entirely sure why then there'd be
two false leads if the choice is sorta-kinda self-imposed. Why not just the one?
