Maybe the crucible destroys the reaper consensus and they all become seperated and not know what to do. They would lose their guidence (and IFF) and maybe start shooting at eachother? That would be enough to do it.
Lets assume for a second that the one thing starbrat (Harbinger) says is true. Harbinger is the "collective intelligence of the reapers." Destroying the starkid (lets say it's Harbinger's brain) with the crucible would destroy their intelligence and therefore achieve this. I don't think they have an actual consensus like the geth because then Leviathan wouldn't have been able to break off. However, if they just have a collective intelligence then they know exactly what every other reaper knows. Destroying this would make them not know friend from foe I guess. While writing this I thought of something interesting. If this is the case then Leviathan (should he join you) could tell you the reaper battle plan, what the crucible is for, and literally EVERYTHING.

If you pay attention to dialog in ME1, ME2 and 3 from Sovereign and Legion you can more or less put together a plausible scenario that they are a gestalt intellect, each independent; as in each Reaper is independent, but they (the programs inside the Reapers) are not free.
Now this may be true for some of the original Reapers, as I suspect Indoctrination was not always utilized during the Harvesting of a cycle. It may have taken one or two cycles to come up with the method of creating willing
I could elaborate more on this, but I'm supposed to be working on ME1, not writing a novella about how Reapers work. What does it matter. Our job is not to understand them, but to find a way to destroy them.

-Why is Renegade Shepard bothered by the kid, considering that by ME3 a full Renegade Shepard is almost straight-up evil? Why not make whether or not your Shepard has the dreams based on your reputation?
-Where does the breath scene take place? (I really don't expect an answer for this one, but it could be worth asking)
-How does Shepard not get incinerated by the explosion that happens when you choose Destroy? In the breath scene, his armor appears to be in the same state as it was before he chose.
-What is the in-universe reason for your EMS to determine whether you get the breath scene or not?
-Since you guys put so much thought and effort into the science of Mass Effect, how does Synthesis change everything into cyborgs?
-Why did you make a custom animation for reloading the Carnifex at the end, and why is the animation the same as reloading a Predator?
-At the end, why doesn't the explosion begin at the Charon relay? You had the chance to fix it in the EC, but you didn't.
-What are the odd black tendrils at the edge of the screen during the confrontation with TIM?
-How did the Reapers move the Citadel to Earth?
-Why do the child's and Shepard's voices echo in the decision chamber, when they didn't before the EC?
-Why does the Catalyst's voice have both male and female Shepards' voices under it?
-How does the Catalyst know the form and voice of the child that dies on Earth?
And soooo many more. Ask them questions that really can only be answered using IT. Questions that are extremely difficult to sidestep or evade. I have a lot more, but I think I won't post them here in case a dev reads them and comes up with extremely vague non-answers ahead of time.

First, in my opinion, I don't believe the Godbrat is Harbinger, however, I do believe it to be the leader of the Reapers, with Harbinger as its General. Godbrat says that he embodies the collective intelligence of the Reapers, not that he is the source of their intelligence. I also don't think they function like the Geth do, but even among the Geth, they can break away and even fight against each other, like the Heretics.
