If you are watching the crucible the main themes are important, the reapers use their godlike image and "superstitious" awe to get what they want. People serve the reapers thinking they are helping everyone in the end-TIM "I only wanted to save humanity!" but they are just being used to help the reapers interests.
The characters in the Crucible use superstition and accusations of witchcraft to get people to do heinous things to serve their interests. (Even though ME has religious references aplenty the overall message is not very friendly to religion, warningITers of faith background).
In the end the main character John Proctor is offered the choice to admit to witchcraft, but he'll lose everything-his title, house, his concious, basically who he is in order to live, or not sign a confession and go to the gallows.
The argument I'll be making (modified thanks to "the Crucible") is that the decision chamber is still an overlay of the conduit run, but John Shepard (or Jane) is on trial, not by puritans, but by the reapers
(I'm just focusing on pre-EC, I think the ending was going to be expanded on, but I don't think the EC was planned itself, I'll explain that more later)
The reapers offer Shepard two paths to salvation, left, and center. They give him a right path saying you can "destroy" but you are partly synthetic. From the reapers POV they are basically -"We are in his head, we can overlay our reality onto Shepard, if he fights us by choosing "destroy" we'll make him walk into Harbinger's beam." Just like the purtitans did to John Proctor when he refused to give in, they sent him to the gallows to die.
When Shepard chooses destroy the reapers are basically making Shepard walk to his "execution" which if your EMS is high enough fails for some reason. Whoops.
You might be asking, John Proctor was only given two choices right? Shepard has three, why is that? You might ask: "If destroy is good ending why is Synthesis only unlocked with a high enough EMS, shouldn't a high EMS be a reward to unlock a good ending?" The way I see it, people who played the entire ME trilogy are more likely to try to max out their EMS because of their investment into the story, so synthesis is in a way a nod/reward to those people and a extra hint (IMO) to those players that this is indoctrination. The way I experienced it the first time I played was "oh Saren, Sovereign... ha, nice."
Again I did not mention refuse because I don't think refuse was planned. I'll get more into that later but damn this text wall is getting way too large, and I only came around to make a snarky comment. Damn you IT.
