No, it's just Synthesis that infects Shepard with nanites on the way up.  Nanites based indoctrination in Synthesis, traditional indoctrination in Control.

That electricity in Control might reactivate the nanides TIM spread earlier to complete the indoctrination.

But Shepard wasn't infected with nanites by TIM.  Remember, that scene was an indoctrination nightmare (The closest thing to a "dream" in the end sequence.), and the actual choice chamber is a hallucation of the Conduit.

It could be argued that in the split second before being hit "the flash before the eyes" the Reapers are attempting a final act of indoctrination. The beam stops if Control/Synthesis are chosen, but if Destroy is chosen, the beam continues and "kills" Shep with low EMS but high means we survive the beam?

One of the things about Mass Effect and what gets people confused is that although the game is in a way you're story, yet player's don't have full control over Shepard. You can affect his decision making but who Shepard is to the core rengade or paragon is essentially the same.

Synthesis and control might make sense to the player, but to who Commander Shepard is to the core goes against who he/she is and what he/she believes in.

By the players choosing control/synthesis the player is choosing to compromise Shepard's character and thus allowing indoctrination to take hold. What did Shepard say? "I won't let fear compromise who I am." The player did not say that, Shepard said that.

Even with Harbinger holding all the cards with destroy Shepard goes down fighting, he remains who he is to the core, and that is unacceptable to the reapers and they try to kill him.

Yes, what you wrote makes sense.

Eh, I agree he's not really a superhero. The Dark Knight is an analysis of human morality disguised as a superhero action movie anyway, so it deserves to star someone disguised as a superhero.

True, he's just a vigilante with good fighting moves and neat gadgets, but no super powers.

But UNIT states that those black tendrils were nanides. During the hallucination this is what they are but in Shepard's RL those nanides become whatever means Harbinger uses to indoctrinate him. Basically, nanides are a symbol.

I should qualify my position.  I don't believe in UNIT as you present it.  However, I thought the idea of nanites being involved in the process of indoctrination was an interesting idea, and I thought that it would be an interesting way of looking at Synthesis.  Plus, as I said before, I'm a fan of irony, and I thought it would be pretty ironic if by choosing Synthesis Shepard WAS turned into a synthetic/organic hybrid, just not in the way he thought.

I want to go see, but right now I live in an area where people find it acceptable to bring infants and small children into theaters.

I'm serious, last time I went to see TED there were I heard two families with screaming babies.... I want to watch TDKR but I dread going to theaters in my area, or theaters in general.
