What is this energy that Shepard is supposed to have that can transform every living thing in an instant? It just sounds like crystal-healing, hippy, mumbo jumbo to me.

And then in the final part of Synthesis, Shepard seems to recover completely, lose his or her limp, and take an athletic running jump into the green beam of death! That's either horrendously bad writing, or utterly brilliant writing, suggesting all is not as it seems. God, I hope it's the latter!

Thinking back I don't think he loses the limp in control. He just staggers up to the clearly lethally electrified levers, drops his gun, and then thrashes around as about 20 million volts run through him.
Must have seemed like a good idea at the time.

Actually the atom energy theory doesn't hold as much weight because eezo energy and the energy sources in mass effect are apparently so powerful that all the atoms in Shepard's body shouldn't add up to that much (in relativity to how much energy the crucible is holding).

Not sure if I'm getting my lore wrong but the crucible energy is similar to the energy in the mass relays. Blowing up a relay destroys an entire system. An atom bomb can't do anything close to this. While Shepard would add a lot of energy to the crucible it should only be a small fraction of the energy of the crucible.

Not sure if you're joking (sorry I have a bad internet irony detector). But I don't think atomic physics works like that. Thinking back to High School physics - nuclei are bound together with the strong nuclear force, which is incredibly hard to overcome. It's only easy to split big unstable atoms like Uranium, because those nuclei are oversized for the binding energy they posses and "want" to drop down to a more stable element - the most stable element of all being iron.
Shepard is made of stable, low mass atoms like carbon and oxygen, which would require energy to be input to split them. Those nuclei would prefer to fuse to form heavier atoms if anything - which would require enormous pressure and temperature - such as the core of a red giant star.
God, you'd almost think I knew what the hell I was talking about.
