Anderson is the one who says 'The **** you've done', but no one really mentions Cerberus. And if it was for working with Cerberus, that doesnt explain why Chakwas and Joker got off with no punishment, but randomly Ken and Gabby were detained on the Citadel.

I actually did know that. And yeah, that may have been it. There's also a glitch where if you reload the save right after the conversation with Starbrat but before the choices, he dissapears and you can't shoot him. For some reason, that segment of the game is incredibly glitchy...even more so with EC.
The Carnifex mods shouldn't affect it. Did you have any mods on Predator? That's what should be affecting it.
Not getting Jack and Miranda is also a glitch, coincidentally. You should be able to get Jack's, though from what I understand Miranda's are only for Control and Synthesis.

At the time they were released, the Alliance didn't have substantial evidence that Cerberus was a terrorist organization. I'd think their actions from ME1 would be enough, considering what happend to Admiral Kohoku, but if that were the case, wouldn't they have reacted a bit more...strongly in ME2? And because they were working for Shepard, not Cerberus (directly), they made an exception.
And who's going to argue when there's 2km tall metal squids blowing up your HQ?
