As I recall, Harbinger would state something along the lines of "preserve the head" to the Collectors during ME2 fights. His boasting "your mind will be mine" during Arrival could be taken literally, as in Harbinger wanting Shepard's head in a jar and tossing aside the rest.
So when Shepard gets near-hit by that beam, who's to say that it didn't leave Shep in a coma? The Reapers could have swept in, grabbed his body, popped out the brain, plugged the brain into the Matrix, and then simulated the rest of the game. Control, Synthesis, and Destroy would become a measure of how useful that brain's mindset could be to the Reapers in terms of direct application: Control represents a brain willing to direct action, Synthesis represents a brain with useful enough thought patterns to be dispersed and replicated, and Destroy would.... I dunno.
