If you read the Comic about Tim, it states that he came in contact with a REAPER ARTIFACT, not Prothean.Also as I said TIM has been helping the Reaper, just not when they show up in ME3. Tim created Cerberus because this will help the Reapers in crushing the galaxy's political, Economic, Military,research, and keeping things in order. So that nothing goes wrong with the path the Reapers want the galaxy to go on. Also I think that Tim was not Indoctrinated, until the Reapers came/brought the proto Reaper from the Collector base, even if it was Destroyed.
Also it makes sense why Cerberus targeted non human Colonies/people because the humans had the genetic Material to make more of them. Oh and the reason why they killed the Alliance personal is because the Reapers/Tim see them as a threat because it will compromise their plans for conquest over this cycle.
so in ME3 Cerberus are killing humans because now is the time to start gathering the humans and bringing them back to the Reapers to begin the great harvest.
Oh and it makes sense why TIM can control the Reapers because they are allowing him to Control the husk. Think about it when the Reapers showed up at Sanctuary the experiments turned on the Cerberus personal, and from there it was clear that they can not e control if the Reapers are near them. In which case it was a trick to get both TIM, and Shepard into think that " Yes we can Control them." Also isn't it weird that TIM got the idea to give his troops an " Upgrade with Reaper tech" more like more tools for the Reapers can use/fool TIM into think his Troops are still his. Also the men/woman stated to hear voices in their heads because of the Reaper tech inside them.
Which brings use to were TIM let's the Doctor implant him with Reaper tech, just like Sovereign did to Saren, only TIM had the choice of letting the Reapers implant him with Reaper tech, while Saren had no choice, even though he did, but Sovereign made him do it. While TIM was not.
