A Shepard who kept the base maybe wanted to use the reapers' technology against them, but Shepard still wanted to destroy the reapers up until this point. Wether using the reapers' technology or not. So giving Shepard the option of control if s/he kept the base even though s/he had no intention of following TIM's footseps of controling the reapers making little sense to me.
It's not that Shepard was anywhere near the base, or had more time to be indoctrinated, it's that he kept the base at all.
TIM's "The end justifies the means" philosophy got him indoctrinated. Saren shared that philosophy, keeping the Collector base means that some part of Shepard accepts that the Reapers and their technology, their way of achiving the future is inevitable and must happen, even if he wants to Destroy the Reapers.
Shepard is still accepting that there are parts of them that can be "useful". The ending is not about wanting to Destroy the Reapers, it's about spurning their offers, refusing to accept their continued existence, in Synthesis, Control, and even Reject, Shepard accepts that what he is told by the Reapers is true, and that in some form, the singularity they talk about must happen. Destroy requires no such assumption, in fact it requires the assumption that this singulariy is NOT true.
At higher EMS, Shepard has sufficient willpower to break free, to prove that even though his "end justifies the means" philosophy is a handicap, it is not enough to break him. At low EMS, Shepard lacks this confidence and willpower.

"The refusal ending should have had a cutscene with the crucible getting
destroyed, while Hackett dubfoundedly looks at it while a reaper is
approaching from the rear. The officers around keep on asking him what
to do, but he doesn't answer. Then the reaper. arrives. It fires its
beam right into the brig, and the ship explodes.
Then another
cutscene of the Normandy flying away from a reaper.The ship is dodging
the reaper's atacks, but it can't do it for long. One of Shepard's
companions, preferably your LI, tells joker to flee the battle, and that
all hope is lost. The Normandy flees through the mass relay.
Another
cutscene appears showing the fleets being utterly crushed. The destiny
ascension (or a random asari dreadnought, depending on your ME1 choice)
has just finished killing a destroyer, only to be swarmed by two
sovereign-class reapers. Several alliance and turian cruisers are being
utterly ripped apart by a combination of oculi and destroyers. The last
turian and alliance fighters make one last stand against an army of
oculi, and are utterly destroyed. The camera pans out to see the
graveyard of ships the reapers left behind.
Then, a cutscene
appears on earth. You see Jacob and Miranda taking on 3 brutes, and they
manage to kill 2 of them, before the third brute grabs Miranda and
crushes her into the ground. Jacob sees this and destroys the last
brute, only to see 2 banshees coming towards him.
Another
cutscene appears of Jack fighting alongside her students. They kill
slews of husks, but suddenly a destroyer lands right in front of them.
Jack uses all her strength to create a biotic barrier to defend her
students from the beam, and signals them to flee. After the students run
away, she loses the last of her strength, and the reaper's next shot
obliterates her.
Another cutscene appears of Zaeed, Kasumi and
Samara fighting hordes of husks. They kill dozens of them, but in the
end, they're overrun. Zaeed is knocked down by a husk, and two more
husks join the gory fight. Samara is ripped to shreds by marauders, and
Kasumi tries to flees by activating her stealth camo, only to run right
into a banshee and be killed. Wrex is leading several krogan into
battle to rescue captain Kirrahe from being surrounded, and he manages
to break through to him. However, more husks appear, And all of
Kirrahee's and Wrex's men are killed, leaving only them. When another
dozen of brutes and banshees appear, they both charge towards them.
Major
Coats tries to lead the surviving alliance soldiers into hiding, only
to have Harbinger land right in front of them and vaporize all of them.
Another
cutscene appears of Shepard standing in the final chamber watching it
all. s/he looks at the ship graveyard surrounding the planet, and goes
down on his/her knees, while looking at it all. S/he starts crying,
pulls out the carnifex, and leans it towards his/her head. You then see a
closeup of Shepard where s/he closes his eyes. Then, s/he pulls the
trigger and falls dead to the ground.
Then you see the scene
with with Liara's timecapsule, but instead of the credits rolling
afterwards, an epilogue starts. It is narrated by Liara. Scenes appear
of the Normandy leaving the battle, and the remaining fleets trying to
regroup and getting slowly destroyed over the years. You see how Rannoch
is destroyed, the geth, quarians, or both giving a spirited defense,
but are at last destroyed. You see Palaven burning, and scenes of turian
civilians getting killed by the reapers. You see Thessia's temples
getting overrun by reapers, and you see how the last asari soldiers are
killed in the now partly restored temple of Athame. Another scene
appears with the reapers landing on Tuchanka. Another scene features
dead krogan lying around everywhere. Then, a scene appears with the
Normandy scattering timecapsules throughout the galaxy. Finally, a scene
appears of Joker kissing EDI inside the Normandy's cockpit. Then,
another shows shows how the Normandy is ripped apart by Harbinger.
A last picture shows Liara holding Shepard's old N7 helmet in her hands, and, if she was your LI, kisses it.
Finally, another cutscene shows the newly-made human reaper flying with the reaper fleet back into dark space."
I know it still needs to be refined. This was just a rough idea off the top of my head.

Shepard becomes the Chuck Norris of the ME franchise: he can't get indoc'd, he survives explosions while standing in the middle of it, doesn't need EVA suits, can survive atmospheric reentry, can crash land without a parachute.
As for the Normandy and engineering, having better war resolve raises your endine's maximum velocity without causing random fire breakouts, escaping a shockwave or being hit by it has the same effect: you Adama-crash on a planet, but that is no problem because a handful of a crew is enough to rebuilt and polish the ship and let it fly off into the sunset.
And all of that is introduced within the last 15 minutes. What an accomplishment.

So when Shepard gets near-hit by that beam, who's to say that it didn't leave Shep in a coma? The Reapers could have swept in, grabbed his body, popped out the brain, plugged the brain into the Matrix, and then simulated the rest of the game. Control, Synthesis, and Destroy would become a measure of how useful that brain's mindset could be to the Reapers in terms of direct application: Control represents a brain willing to direct action, Synthesis represents a brain with useful enough thought patterns to be dispersed and replicated, and Destroy would.... I dunno.
Ah, the benefits of a redundant nervous system.
Ah.
Must have hurt then.
