In general though creatures with some form of hivemind seem to excibit reistance to indoctrination. The Thorian with its spores is one example and the Rachni Queen is the same.
Still though the Rachni were Indoctrinated once, but one might start to question to what degree now. It is interesting because allready back in ME2 I theorized that Sovereign drove the Rachni to war not to defeat the Council Races, but to get the Rachni killed. My reasoning abck then was that the Rachni was outside the cycle when it came to their weaponry with their heavy reliance on their natural acid which would bypass shields and melt armor, a potential threat to the Reapers.
Now I think it might also have been their resitance to indoctrination Sovereign wanted out of the way, though it is all theory.
This is good. The thing is if the Rachni couldn't be indoctrinated how did Sovereign drive them to war?
It is pretty clear that Indoctrination still affects them in some way (sour yellow note from space) and the Queen says that she hears their voices, but they hold no sway over her.
Maybe it is a gradual process, that the Rachni instead of losing mental facilities due to indoctrination instead gain mental reistance against it, the longer it goes on? Or they can only be affected to a certain degree, as in they can be driven towards something by it, but never lose full control of themsleves and once aware of it can fight back?
Whatever the case Sovereign might have driven them to war, creating the first agresion and letting the war escalate from there. We know from Javik that the Protheans specifically tried to control the most warlike Queens and with the memories beeing passed on the Rahcni Queens of the Rahcni wars would have the same memories as those of Javik´s time and as such probably also be warlike. If that is the case not much should be needed to ignite a new war.
Under taht pretext maybe Sovereign had hand in the Krogans uplifting and later fall as well, all in the name of weaknening the cycle? Though that is pure speculation from my part.
