Why doesn't the Prothean VI on Thessia detect Shepard as being indoctrinated?

Because Shepards not indoctrinated. That only happens if you pick Blue or Green.

Also, the Protheans were brought down from inside by indoctrinated sleeper agents. So clearly their VI's could only sense MAJOR indoctrination.

At that point, Shepard is undergoing indoctrination, while Kai Leng is fully indoctrinated.

The Prothean VI’s do not appear to work perfectly in indoctrination detection because as Javik mentions, they were infiltrated on multiple occasions.

Kinda fits alongside my viewpoint that indoctrination symptoms are a bit like a widespread disease: many, many, many people likely have scant to severe traces of indoctrination that have imprinted on them, just not enough to break the mental barrier.  So if the Prothean VI were picking up on the precursors of indoctrination, its radar would be going off left, right, and everywhere in between.  It only detects those whose dam has been broken, per se.

I found something pretty interesting about the carnifex, but I'm not sure if it really helps in any way.

As we know, the carnifex appears in ME3 when something bad is about to happen, for example wehn you shoot Mordin, or when you kill Wrex. Hell, even Ashley/Kaidan wield a carnifex when you meet them on the citadel!

So anyway, here's what I found: Carnifex is actually a latin word.
And guess what that word means?

It means "Executioner."

So my thoughts are, that the Carnifex only appears in those places where someone is "executed!"
Maybe that's why the predator and carnifex are loaded in the "destroy" ending! Because you "Execute" the reapers, while still holding on to your own goal!

I like this a lot, and I think you're a sharp cookie for piecing that together, but that's asking a leap of interpretive faith in BioWare's even minor intentions that I'm not sure I could take.

Well, since it's not a binary state, in theory ANYONE who's been around a Reaper device for any amount of time is a teeny tiny little bit into the process of indoctrination.

I should point out that the Carnifex is loaded from the start, it's only the Predator that is newly loaded if you pick destroy.

I just had latin today, and I just happened to see the word in my dictionary.

The first thing I thought when I saw that was, "HOLY.COW." (well, actually there were a few more swear words involved, but you get the general idea!)

I still think that it's pretty interesting...

I don't really know.

With Samara's daughter, I think it's because it's only a sidequest, but I don't really know about that for Legion.

The predator shows up I think in the scene where you shoot him repeatedly, but I have only seen videos of it because I could never bring myself to do that. Legion is awesome

ME3 was odd in that in few scenes do you actually see yourself holding the correct weapon (skin)

My soldier would always use the Mattock, but in cut scenes it almost always showed the Avenger.  Is that because of design limitations?  I doubt it.  It's really just a visual skin.

Maybe there is some significance to the weapon skin you see in certain scenes, maybe not.

I think it is interesting to learn that Carnifax is latin for executioner.

*edit - the best games and best stories have a lot of detail behind them.  The names of things can be significant.

The importance is more why do they change it why not leave it as it is.

I think someone should go thru the game and record what scenes use which guns so we can try to see if we see a pattern beause im not too savvy on the meaning either.

It's a cutscene, the developers would have to deliberately change the model.

It's important because it's yet another thing that doesn't make sense - another weird little thing that happens to make the whole endgame section seem less real.

Also: O HAI THAR new thread.

yes that and the avenger, so some stupid glitch could have replaced the gun in the cutscene

contributing to something mentioned in the documentary by clevernoob... maybe it's been posted before but here goes it.

- in the documentary, he mentions how harbinger's beam during the end sequence doesn't hurt shepard, thus being an event that occurs in a dream-like state.i think a valid point that supports that is the fight with the reaper in rannoch, when if the beam passes shepard a hair too close, you get a mission failure.

- he also discusses in the video something about the catalyst being a reaper, evidenced by the starchild's statement that shepard has tried to "destroy them" (or "us", which denotes he's part of the reapers). if the IT stands true and the startchild is a means to attack shepard's vulnerabilities, that makes shepard the catalyst her/himself - hence explaining why no one knows what the catalyst ever was during the many cycles and multiplying the whole heroic persona of shepard by a billion.

part of me, though, still deviates into a side theory that liara has something to do with it.

It seems to me that he gets his trusty gun back after choosing destroy, the scene is prerendered so they specifically chose tjat skin.

As I've said, the models, textures and sound effects for the predator are ONLY loaded in the Red ending.
