Someone told me a while ago the in the end, when Shepard is talking with the squadmates, s/he seem to have doubts whether they will win.Yet I never heard Shepard saying that maybe the reapers are right or something.
So, are those doubts of "will we win the war?" are enough to say indoctrination is there?

That's as close to possible to saying the Reapers are right.
Also: "The Illusive man seems to think controlling the Reapers is how we win this," implying that Shepard is at least thinking of what TIM said.
Followed by Hacket´s: "He´s worng, dead reapers are how we win this."
But as for Kenson idd say it is acombination of two factors taht make her act like that and Shepard does not.
First of Kenson does not have the first hand knowledge of the Reapers that Shepard has. Despite all the warnings in the world, it is only warnings and not something she has seen herself unlike Shepard.
Shepard on the other hand is utterly focused on defeating the Reapers which is why he dosent start questioning if they are right and gets 3 different ways to "defeat" the Reapers as his Indoctrination choice.
Secondly I doubt she started sprouting lines like that until most or all of her team was far ahead or utterly Indoctrinated, shortly said when no one would question it.
