My bet is that it's Protheans. Mostly, because it makes the most sense. Of course, it can be argued that Javik is the last living Prothean, however, the next Operation announcement could easily something like "Alliance forces discovered another Prothean bunker with functional pods. And the surviving group of newly awakened Protheans are eager to join the fight."

Ardak-Yakshi have been shunned from Asari society and have been seen as genetic failures...
but the discovery that Ardak-Yakshi make the powerful banshee means the Ardak-Yakshi start recieving the respect they deserve....

Phoenixes are Reapers. ACTUAL REAPERS. Long have they been enslaved by the Starchild to do his evil madness. Now they have been inspired by The Shepard to set themselves free of the cycle and rebel against the evil tyrant Harbinger for all the free races and to avenge their fallen people. However, a full-fledged Reaper Destroyer wouldn't fit on the map, so they go about ASSUMING DIRECT CONTROL in order to support their new found friends with bodies similar to Saren/Sovereign's final boss form in ME1. Thus the biotics. And the Phoenix, because the bits kinda look like flames.

Not sure why people are so resistant to them being Prothean. The setting is rife with cloning (even advanced age cloning) and the Prothean are haptic learners meaning that they learn through touching stuff. Ever wonder how Grunt got his memories? From Collector tech; while they didn't reveal exactly what it was, you can connect the dots and see that it is the haptic learning feature.
Everything has been set up in the story to "resurrect" the Prothean race, and rather easily at that.
The only odd thing is that this potential revelation would seem to fit better with a single player DLC rather than first being available in multiplayer.
