I think this is what is going to happen with Shepard:
* in all endings Shepard will explain the reasoning behind the choice and the ramification behind the choice, why she/he chose it, sort of like Jensen did in DE: HR.
I don't think there is going to be any direct challenging with the catalyst or any other choices added since that would mean new playing content. Perhaps additional questions like "how will I be able to control the reapers if I am dead?" or in response to the catalyst's explanation of "you will die, you will lose everything you have." Shepard says "But the reapers will obey me? (new) How?" followed by an explanation instead of leaving us to speculate.
Something similar of a "how will this work? won't that destroy diversity?" in the Synthesis ending. The Destroy ending is pretty self-explanatory.
I don't think anything is going to change with the catalyst's explanation regarding the mass relays -- this is part of the plot manipulation: you don't want your people to starve? choose synthesis. But rather we may find out after the fact that given high enough EMS that the mass relays are not destroyed after all, and that in this case the catalyst was not being truthful.
* in Control and Synthesis endings there will be a memorial service for Shepard and Anderson.
* in the Destroy ending, if you got the "breath" scene, you'll see additional dialogue when you are found. Shepard may deliver the eulogy for Anderson. Maybe a reunion with LI. But it will be all cutscene.
