OMEGA and Samara, Kasumi and Zaeed as squad members, Harbinger trash talk and a ton of other things.
Ya know, I never gave Kasumi a fair shake as a squaddie. I don't think I ever used her past her loyalty mission.
Going to have to rectify that next time I replay the whole trilogy - which will be soon.

Kasumi is so sweet, having her with Zaeed, seeing as he is the complete opposite of her, it was a great playthrough, I would love to have the same option as in Dragon Age where can I just go and kiss my party members whenever I want if they are romanceable, now if they only made Kasumi romanceable

wondering what Kasumi's reaction to Jacob being with some one else in ME3 would be because of the obvious crush she has for him.
I am pretty sure she would make the person/s dissapear ninja style

Not having to worry about my weapon's weight slowing down my shield regeneration speed.
The Soldier class' having a more effective Adrenaline Rush.
The structure of the Suicide mission.
More Paragon & Renegade interrupts.
Better dialog tree.
Better Journal.
A satisfying ending and a sense of accomplishment.

Better conversations with my crew, (Moridin singing, Garrus having reach..she having flexibility). I do like the squaddies talking to each other though in ME3.
More hub worlds, better secondary quests, great finale

The suicide mission was fantastic; you spent the game building up to the final mission, recruiting allies and helping them out, winning their loyalty. Then, you have decisions during the mission, who to send where, who to put in which teams and so on. A huge range of outcomes possible depending on what you chose to do, and it was clearly apparant what the consequences of your choices were. Plus, you had the ability of walking out of a supposed suicide mission with everyone alive and feeling like big damn heroes. Basically, it was everything that Take Back Earth should have been, but wasn't.
Also the music was epic; one of the first times I've really paid attention to the music in a computer game. I particularly liked the part where the Collector ship launched to intercept you.
Other things... yeah, having a useful journal where your missions updated was very handy. I could use that to keep track where I was and what I was doing. When you're thinking about the game, the plot, the characters, or trying to decide which of your crew to seduce, it's hard to remember which MacGuffins you've already picked up and need to return to their owners. Also, the ability to archive emails, so I just kept a 'current issues' set in my inbox. Minor things, but I miss them.
Having a relationship with Thane. He would have been my choice for my main, 'canon' Shepard, but the ME3 romance with him was just a few tacked on dialogue options and "Siha"s. I wanted the option to cry over his body and mourn him properly, not just get on with my life. Shepard's a tough cookie, but she's still human.
Bullet time on sniper rifles. Made aiming much easier for people like me who do not play many FPSs.

You'll want to add a "Concentration Mod" to your rifle.

For me, less autodialogue and Cerberus Normandy top the list.
Having my choices matter.
Also, MIranda, and the Mattock. And more Miranda.
