I know there are many many threads of how the starchild has some dumb logic and how the geth missions are "biased" to view the quarians in a bad light.

But dont the quarians deserve to have that bad light shined on them?

My logic (knowning it might be flawed so please debate it):

Quarians seemed to overreact to the geth at the very start of the Morning War...(lets say this is true for the sake of arguing).  The Quarians did the typical organics reaction to first contact of synthetic beings.  Here is where this "chaos" the starchild was talking about.  So what if shep managed to bargain a peace among the geth and quarians, we do not know how long this peace will last because if I am not mistaken, there were still quarians that did not like nor trusted the geth after the peace was established.  Therefore the chaos can happen again meaning red has some validiately to its solution.

I think the reason that the siding with the geth is a paragon choice is because the same reason why you curing the genophage is paragon: Salarians and turians have to "pay" for the systematic genocide of the Krogan's culture.  Quarians have to pay for creating the geth and starting a war that could have very easily (for the geth) threaten the entire galaxy thus the reapers would have been too late when they arrived because the synthetics (the geth) would have wiped out all organic live had the geth knew organics true nature is which is (wrapped up in a neat little quote), "Human beings (organics) naturally fear that which is unknown or different but unless we strive to conquer those fears, they may exact a price far greater than we can bear."
