Halo Effect (Halo/Mass Effect Crossover synopsis)

Ok, so here is a wonderful crossover of Mass Effect and Halo that I've been thinking about since beating ME3. I've played all the Halo games, read Ghosts of Onyx, Contact:Harvest, THe Flood, and Glasslands. Haven't read Primordium, so some of the following may be off continuity wise.
It is just a synopsis, not a full story. Just wanted to get this out there.
Halo and Mass Effect are my favorite game series, and I thought that this crossover (which would never happen) could actually be believable. It would be movie based, and here is the plot line.
Now, obviously I have NO idea how the Halo series is continuing with the new arc, and I'm not factoring in Spartan IV's.
My Shepherd stats are as follows:
Paragon.
Saved Ashley.
Wrex lives.
Save the Council.
Reprogrammed the Geth.
Cured the Genophage.
Saved the Migrant Fleet and the Geth Fleet.
I know I'm missing some, but these are the ones I think mattered.
Destroyed the Reapers and Synthetic Life. (I actually picked synthesis, but that ending wouldn't work with this).

THe year is 2558, Humanity is at peace, the Covenant has stabilized, and Humanity is about to go back to exploration. Master Chief and Cortana returned to Earth after the events of 4,5, and 6 (HUGE ASSUMPTION). One of the decrees to be made in this new era is to investigate and destroy any Flood outpost or colony found.
A flood colony has been found in deep space, and Dr. Halsey has been assigned a special task force, with the Master Chief and Cortana, to investigate. Chief wants to destroy it immediatley, but sensors detected a human ship with faint lifesigns on board. Chief leads a team to investigate. After searching through a flood infested forest, they discover the remains of a ship, obviously human, but not of any design in the UNSC. It is, in fact, the SSV Normandy.
Chief boards the ship with Dr. Halsey, and discover the source of the life signs: all of the crew put themselves in cryo-stasis with a AI overlooking their lifesigns (EDI)(EDI said that the core of her systems was still in the Normandy, so only her body died, and now is just a system AI, she later returns to her body). The surviving crew members are Joker, Garrus, Liara, Tali, James, Ashley, and Wrex (Wrex ended up on the Normandy after Shepherd went to the Citidel at the end of ME3, wanting to use it as a mobile command post. I used Garrus and Liara for the final mission, and decided that the Reaper laser cut inbetween them and Shepherd, making an unjumpable gap, and were since picked up by Normandy, explaining why they may or may not be featured in the 'ending'.
Dr. Halsey takes them back to Earth and thaws them. She also discovers the storage device Liara was working on in ME3, and accesses it. She then lears of humanitys plight at the end of the 22nd century. She is confused, because there is no record of any of this happening. In fact, from what the records show, Humanity should be ALOT farther down the evolutionary chain, but seemed to have backtracked according to the device. She then interrogates all the crew members, not believing their story. She then has Cortana interview EDI, and Cortana comes to the conclusion that they are infact telling the truth.
During the interrogation, Dr. Halsey stumbles upon an image of Commander Shepherd, and appears stunned, she asks Liara who this is, and she tells him it's the Commander. She then asks them to join her, and they go into an ONI installation near the Ark, where it is revealed that the UNSC indeed has possession of Commander Shepherds body...sort of.
Shepherds body is in a forerunner stasis unit, which was found inside the Ark. (At the end of ME3, the secret ending shows Shepherd 'breathing'. After that, Forerunner engineers who were left to maintain the Ark discovered Shepherds dying body. Unable to repair him, they put him in a stasis unit. 400 years later, the unit is discovered when a UNSC science team studying the Ark find it).
Even though Shepherds body is found, he is still dead. That's when EDI reveals that she inserted data receieved from the Cerberus base on 'Project Lazarus'. Halsey doesn't want to waste the resources, as there is no need to resucicate Shepherd, much to the crews chagrin.
Meanwhile, The Covenant, reunited under the Elites banner, decide to venture back into Space for exploration. They venture into the unexplored regions, and they encounter what they think to be a space station. Instead, it is the Citidel (At the end of ME3, the Citadel is destroyed. THis is the only creative liberty I am taking, deciding that instead of the Citadel being destroyed, it enters somesort of slipspace tunnel, and returns to the Serpent Nebula).. The Covenant board it, and believe it to be a Forerunner construct. Doing what they do best, they accidentally 'open' the conduit, and a large Reaper fleet travels through, destroying the Covenant fleet. The Reapers head towards a nearby world, inhabbited by Flood. The Reapers then appear to 'Harvest' the Flood.
Word of the Covenant discovery and the 'Reapers' reaches Earth, and Shepherds crew are angry, they thought that they destroyed the Reapers, only for them to come back. Cortana then decides to personally examine Liaras storage device for answers, and reveals a stunning revelation.
She reveals that yes, 400 years ago, all the races, the Citadel, and the Reapers did exist, but upon Shepherds sacrifice, the Reapers in "Normal" space were destroyed, as there was still another Reaper fleet in Dark Space, as a contingency. Cortana then loses conscisouness, a result of the mass data overload. As she continues to process, she does say that in the meantime to resusicate Shepherd, and wait for Cortana to complete the data transfer.
Dr. Halsey and Liara initiate Project Lazarus, with EDI supervising. As the Engineers were able put his body back in shape when they discovered him, all they had to do was restart his brain. It works, and Commander Shepherd returns. After learning the truth from his squad, he becomes enraged, not able to contemplate that NONE of his choices, in the end, made a difference (*wink* *wink*). He becomes mentally unstable, and being able to relate to Shepherd, John 117 decides to talk to him himself. Shepherd doesn't want to talk, and they fight, Chief using his superior strength and armor, and Shepherd using his Biotic abilities. They come to a standstill as Cortana and EDI return, and reveal the scenario.
Contrary to what Shepherd was told, the Catylyst was not always at the Citadel. THe Catylyst was indeed a Forerunner construct which the THe Forerunner added during their cycle. It was designed to give whoever accessed it false information regarding their choices, as the Crucible only had one purpose: Aside from killing local Reapers, it was designed to reconstruct all galactic civilizations memory engrams to 'revert' back to a industrial society, destroying all of their spacefaring culture. The purpose of this was to 'unappeal' civilization to the Reapers, knowing that they could never kill ALL the Reapers, they could at least save the civilizations from them. As a side effect, the Mass Relay network was destroyed, and all civilization reverted to their homeplanets, and reverted back to a period of industrial development, Any life not on their respective homeworlds was, regrettably, destroyed. THe Normandy avoided this as it was already inside the Mass Relay Network, and when it collapsed, they were spared because the destructive wave had already passed.
THe reason why Humanity has yet to encounter any of the races was because they just haven't encountered them yet, and for some reason, Humanity evolved a little bit faster than the others. It is revealed that some of the Forerunner artifacts discovered are actually Prothean, a race current humanity has no idea of.
Chief then asks why no one knew of the Halos until now, as Shepherd has no idea what they are. EDI cuts in. EDI explains that humanity was actually not the first civilization to end the cycle, as only one other civilization was able to 'temporarilly' end it: The Forerunner. The Forerunner were able to beat back the Reapers 150,000 years ago, but 50,000 years later, the cycle finally killed them, but instead of the Reapers, it was the Flood. The reason the Halos were never discovered until now was because the Forerunners literally hid them in the Mass Relay network until they were to be used. They were hidden in the slipspace tunnels the Network creates, taken out when they were to be fired, and then automatically returned. This insured that the Flood, or any other species, bumped into the Halos, and damaged them. When the MAss Relay network was destroyed, the Halos were brought back into normal space forever.
The Halos were built because the Crucible was being designed for against the Reapers, and they didn't know how to configure it for the Flood.
THe Covenant were able to survive the Crucible activation because their DNA structure was 'removed' from the matrix. It was removed when the Illusive Man tried to tamper with it, causing certain 'malfunctions' thus sparing the Covenant from reversion. (I am just gonna assume that the Covenant were in the Mass Effect universe, but originated from the Terminus Systems, thus the reason the Council had little to do with them , and they had no idea of humanity).
Cortana also revealed that the Reapers and the Flood are somehow connected, but it is unsure how. Chief and Shepherd then have a moment together, both going over how different and similar they are. Shepherds team talk with each other, and EDI and Joker get into a fight because Joker was flirting with Cortana.
Admiral Hood enters the picture, and says that the Covenant are sending another fleet to take the Citadel. Shepherd wants to go after them, but Chief holds him back, telling him he has no idea what they are capable of. Chief instead says that he wants to go to the Flood colony and see what the Reapers want with them, but Shepherd holds him back. It is agreed that it is too risky to send the Fleet, and Hood decides to send Chief, Shepherd, and Shepherds team to the colony in the restored Normandy. Chief and Shepherd both come to the conclusion that even with Chiefs superhuman tendencies, and Shepherds deadly team, they still need help with the colony. Unwilling to send more troops, Hood relents. Halsey then suggests that she knows of a team to send with them: Noble Team.
The Normandy, with Halsey, CHief, Shepherd, and the crew all go to Reach, with Gunnery Seargent Buck and Captain Veronica Dare, and Jun. They land near the Reach Memorial, containing the caskets of the rest of Noble Team (they were able to recover Jorges and Carters corpses relativiely intact). Halsey decides to use Lazarus to revive them. It succeeds, and Noble Team is up to speed.
THey then hit the flood colony, and discover that the Reapers aren't harvesting the Flood, but instead joining them. After destroying a flood-ified Reaper, they set out for the Citadel. The Covenant decide to request for humanities help, and Shepherd convinces Admiral Hood to send the UNSC Navy to assist. A joint Covenant/Human fleet attack the Citadel. Chief, Shepherd, the Normandy Crew, and Noble storm the Citadel, killing Flood and Reapers. Shepherd leads them all to the catalyst, as the Citidel is still attached to the Crucible. Shepherd demands why the catylyst lied to him, and the catylyst is not budging. He then offers Shepherd a choice; he can either destroy the Reapers, or destroy the Flood. CHief says the Flood is the greater threat, able to take over and infect anything it comes into contact with. Shepherd argues the Reapers are part of a greater purpose, and need to be destroyed once and for all. THey have the ever-climatic ultimate death match, with Noble Team on Chiefs side, and Shepherds team on Shepherds. They fight, with Noble Team almost killing all of Shepherds team (no one dies, but Tali ends up rupturing her suit, going into shock). Chief then corners Shepherd on the floor, making him look at Tali, telling him this is what the Reapers and the Flood want; Divide and Concur. Cortana asks Chief to insert her into the catylyst, so that she can have a since of what the Reapers and the Flood want. She then reveals that the Reapers and Flood aren't joining together; the Reapers ARE the Flood. The Flood was created by an Ancient civilization as a way to create the Cycle. Once civilizations were able to adapt, the Flood evolved to include the synthetic, and ultimately became the ultimate machines: Reapers. The Reapers were the pinnacle of Flood evolution. When the Forerunners beat the Reapers, the Harbinger decided to unleash the surviving un-evolved Flood for the next cycle, as the Forerunner only prepared to battle Machine life, not organic parasites. THis led to the extinction of the Forerunners, and the Reapers reverted themselves back to their machine form, knowing full well how uncontrollable their Flood ancestors can be (afraid of the Flood turning on them).
Cortana reveals that the catylyst has since become corrupted by the Reapers, as retriggering the crucible would only restart the cycle again. The key is to destroy the Citadel, as it would destroy the conduit for good, and destroy the Milky Way Reaper controller, which is how the Reapers can track the galaxy. But that doesn't stop the Reapers in the galaxy, and the crucible cannot fire again, the only way to destroy them is activate the Halo Array. Chief asks how that will help, as the Ark was destroyed and the Halos wipe out all life. She says that the Forerunners left behind spare key: their ultimate contribution to the Crucible. If activated from the Crucible, the Array would wipe out only the Reapers/Flood (they couldn't do this when the Halos activated because the Flood stormed the crucible before it was completed, and the Ark was the only viable option at the time. The contribution was moot to the Protheans, as they couldn't find the Halo Array and they decided to use the Citadel).
Shepherd and Chief decide to activate the array, bringing EDI and Cortana to help target only the Reapers, when a Reaper crashes in the Citadel, revealing THE gravemind: the ultimate power over the Reapers and Flood. It is defeated, and the Halo Array is activated, destroying all of the Reapers. They then need to destroy the Citadel, and proceed to do that via Halo fashion; detonate the Reaper core, ride a Warthog to the Normandy, and get the hell out of their.
In the end, Humanity and Covenant decide to continue peace, and by using the various aliens at Shepherds disposle, seek out the other races, in a venture to create galactic peace.


THis is still a work in progress, as I am more focused on how both universes can coexist than an story containing the characters. I would like a lot of input, and some criticism. If anyone has any questions on how this would work, please ask me. Also include any ideas you may have as to story development, character development, cross-character development, etc.
I just needed to put this in writing, so I'm sure there are some plot holes. Feel free to address them, and I will patch them up accordingly.

There's a lot of stuff that is off I think? maybe instead some kind of generic time rift/dimensional portal would be better than having them on the same timeline if you know what I mean. I don't think there is any flood left as of Halo 3 ending.. but then again we can't know for sure until the new Halo games

I figured that Halo 3s ending only killed the Flood around the Ark, that there would still be Flood left in the galaxy, although I could be wrong haha.

Except the UNSC Pilar of Automn or similar ship was seen through the Omega 4 relay.... Suggesting this crossover happened during a previous cycle.

I always enjoy crossover threads. I had a nice discussion not long ago with a friend who believed the dragon age games could take place in an uncharted mass effect system... Liryum was really eeZo and all that...... Whatever makes the game more fun I say.

Haha, I would just love to see a Joker/EDI/Cortana love triangle go on, plus MC taking on Wrex.

I was inspired to do this after I first saw Avina. I was like "Cortana?" THen I saw the tentacles.
