I have heard that having over 100 in an ability does not give a higher
bonus?  Is this true?  Does gear count towards the bonus limit?

I dont believe thats correct. I've increased stats past 100 and still received bonus as it increased. And the equipment bonuses to said stats should also be reflected in the ability bonuses.

IIRC there is a cap of 100 for a a stat in Origins, but that is pre-equipments bonuses to said stat.
