If Shepard is Indoctrinated, then Cerberus is not Indoctrinated. Pretty sure that's an association fallacy

If they are both under Reaper influence it is illogical for the Reapers to have their best assets killing each other, especially when Cerberus was doing such a good on distracting the Alliance from its defenses.

I'm not saying you're wrong. Just that even if both A and B are true, A doesn't support B.

That said, IT  claims that Shepard isn't fully indoctrinated until Cronos Station so until then using the cannon fodder shock troops - Cerberus - to distract Shepard would fit the Reaper's M.O.

The IT as it is now is a good start, but it's flawed, without realizing that Shepard had been indoctrinated for a long time.
That's the reason the Reapers had him pursue Cerberus so vigorously, because they were a threat.

Unfortunatly that still plot holes the V.I. on Thessia claiming that Shepard wasn't indoctrinated and Kai Leng was, which would be bad writing since they didn't do anything to establish if, how, or why the V.I would lie

I've already explained this.

The VIs are only able to detect those with reaper implants and assume that they are indoctrinated, even though Cerberus was able to overcome indoctrination with their new research. So it incorrectly assumes that Kai Leng is indoctrinated.

However, it didn't detect the indoctrination in Shepard because he didn't have Reaper implants.

This explains why the Protheans weren't able to detect the indoctrinated in their ranks: because they didn't have Reaper implants.

Except Indoctrination is neurological, which implies a chemical change in the brain which could be detected with medical equipment, provided that there was no chaos, ie. millions of undocumented refugees, to help screen the agents. And Shepard has more than a few implants that are well beyond most galactic tech  (anything reverse engineered from Soverign being the possible exception) which could have fooled the V.I. into thinking Shepard was implanted.

Maybe your right, but your arguement doesn't prove it, and there are some writing gaps that Bioware should have fixed.
