The Catalyst is the collective consciousness of the Reapers. Basically, the Catalyst is their minds; it is them. Therefore it's less like an entity controlling an army of separate entities, and more like one mind in multiple bodies. Hence, it's not enslavement, as many suggest, either. And it means the Reapers won't so much as obey Shepard, but rather they will be Shepard, as he will become the collective consiousness of them.
But the Reapers had different personalities.
That's true, and it wasn't exactly explained. But I think it's plausible to suggest that the Catalyst is sort of merged with their minds, and they take on its purpose, whilst maintaining individuality. The Catalyst explains that it's their collective consciousness, but doesn't elaborate on the above. I imagine when Shepard replaces the Catalyst, his mind merges with theirs into a collective mind (similar to a hive mind), and they sort of "become" him.
EDIT: Or they could have simply had personalities for the sake of the story. Either way, it's been confirmed that the Catalyst is an integral part of the Reapers, and not just some external entity controlling them like puppets. This allows us to dismiss claims of enslavement and the like, and feel secure in choosing Control.
