I see control as a half-way option because the Reapers are still around, just in case. With the Reapers alive (and un-synthesized), there is a higher than zero probability chance that the cylcle of Reaping could resume.
And the Catalyst tells you that destroy is a non-solution. It is tasked with getting rid of "chaos" - it specifically tells you that if you pick destroy, the chaos will come back.
You go through the galaxy to unite everyone to fight the Reapers. I feel like I betray everyone when I choose the other two options.

Good observation about the blue reaper tech in the Cerberus troops, but that may actually be a coincidence. What seems to be solid evidence of deception is the red ending being Anderson's choice and it also happens to be on the paragon interrupt side of the screen.
Anyway, showing my support for Destroy. I support Indoctrination though. I've seen too many visual clues and so many hints to it in the dialog that I can't ignore it - to me, it's not even a theory; said dialog also supporting destroy as the only option of course.
One other observation I'd like to make about a post way back in this thread regarding Tim controlling Shepard and there being no precedent for it in the game lore: Only Reapers have ever taken direct control of a sapient, and with the exception of Amanda, they were full of Reaper tech. Shep is full of Reaper tech.
The starbrat gives you more than enough info to tell you who/what he really is... you just need to listen. Or continue viewing Reapers as god like or with superstitious awe... up to you really.
Starbrat to Shep: 'WE' know you've wanted to destroy 'US' ??? ok moving on...
Shep; head scratch: Wait WE... US? If you control the Reapers why are you grouping yourself in with them? Are you the Catalyst or just another Reaper - messing with my head.
Starbrat to Shep about TIM: He couldn't control 'US' because 'WE' already controlled him.
Shep: There he goes again with the WE /US crap... Ok, thanks for that info... that means TIM wasn't controlling me, you were, and you made me shoot Anderson (if he's not just in my head)... At least I know who's side you're really on.
Anyone get a good look at TIM back on Mars... you see his real face, not the one seen over the QEC... notice how old he looks and how gray his hair is? Even his eyes are a different shade of blue... Shep sees TIM the same way on the Citadel as he/she would over the QEC... Why?
Shep: Why are the Quariens masked?
Legion: Have you ever seen one unmasked?
Has Shep ever seen TIM IRL?
Oh - Indoctrination/hallucination food for thought... Anyone look into the beginning of the game for clues? How about the park the kid was playing in? www.youtube.com/watch or lack there of.

Does anyone else see a connection to what indoctrinated TIM says as he's dying and the ending we got for synthesis compared to control and destory? We get an ending that seemed rather perfect for Joker and EDI, at least. And I would think that's a bad sign.
