My game gently bumped me out to the desktop last night and I was able to click on the task bar to get straight back in. A little later I started Priority : Rannoch and all of my weapon loadout had been zero'd so I had to pick my weapons again ahead of the mission. When I completed the mission I noticed that my readiness rating had dropped from 100% to 50 despite it being 100% on the EA server ( Is this a bug (caused by or causing the soft CTD?) or is it because I hadn't been in online mode for quite a while and this is the game's way of making you do a re-sync?

First off, your weapon loadout being screwed up is most likely from doing the Geth Fighter Squadron mission, which resets your loadout afterwards.
Then, the readiness does randomly set to 50% for me as well, but I can cause it to reset by checking my War Assets and going to the War Map, which will set the readiness rating to what it should be (and restores the points from Promoting MP characters)
