2. Exploration in the Mako (gives a nice change of pace from running though corridors shooting dudes) and it's really weird this was dropped, Bioware could have evolved it to be far more enjoyable in ME 2 instead they just dropped it and gave us planet scanning...i could weep.
3. Elevator rides (yes i actually liked the sensation of the citadel just being one big place where you could walk from the presidium to the wards without being interrupted by loading screens.)
4. Outfitting your crew with armor so they actually looked liked they belonged in the universe and didn't feel like superhero's fighting in spandex.
5. Space pirates, Slavers, Gangs instead of just 3 types of mercenaries, hell in ME 3 we didn't even get that.
6. and most importantly i miss the sense of the game taking place in a LARGE universe, ME 2 + 3 devolved the game into a tiny world where everybody ran into everybody, Instead of expanding upon what we got in ME 1 narrowed the scope offering only what was absolutely necessary ... hell we never even got Turian females.
Overall i miss a sense of scope - when i finished ME 1 my thoughts were "Man once Bioware gets this formula down and evolve it in ME 2 it's going to be awesome in every respect" man was i wrong.

Not to mention, the RPG elements, like picking up new armor sets, fully customizing your guns and armor with mods you pick up in crates. Those were the good days.

This plus mako, I lhad a love/hate relatinship with it, i loved the freedom it game me to drive around a little patch of the alien planet/moon and take awesome screenshots. Plus all those random pirate encounters were just what I would have expected from exploring space on a secret mission.

More dialog options, more frequent dialog options, and more interrupts.
More story period - the game is much shorter than the other two, and feels like you're rushed through it.
An ending that makes sense.
I will say that the one thing that I liked from ME1 that they brought back are the character interactions. I loved the elevator conversations, and they brought that same feeling back for 3 and expanded on it. The ship feels alive now, with people moving about and talking to each other. Many of my favorite parts of 3 were from these interactions - Garrus and Joker telling jokes to each other on the bridge, Tali and Garrus worrying about Liara after Thessia, Garrus and Vega trying to one-up each other, Tali and Garrus making out, etc. Those really were great moments.

I must say that apart from thermal clips I agree with you. I quite like the more chucky feeling of shooting weapons in me2 and me3. It kinda makes me savour each shot rather than spray gunfire indiscriminately at enemies.

Feeling that you play an actual RPG not a shooter

My favourite squadmates are in Mass Effect 3 (most of them making my squad)
The powers I missed from Mass Effect 1 (carnage and marksman) are back.
More dialogue from David Anderson (who is no longer Captain but now an Admiral) and Admiral Hackett are still around.
All my Normanday favourites are still around Dr Chakwas and Joker. That engineer is okay.
Mass Effect 3 did a lot for me already. I don't really miss the exploration. It was a poorly implemented feature. In future I would like Bioware to improve on their poorly implemented features rather than stripping them. That Mako/Hammerhead exploration feature could have been amazing.

The more open environments of the Side missions (Especially if you are a Sniper)
Crouching (see being a Sniper)
Non-linear story (Being able to choose the order you do your missions in which can change certain aspects of them if you do them early or later).
Character focused missions (Player Background, Wrex and Garrus missions)
Weapon class Restrictions
Hacking mini games based on character skills
