Master Chief worked with Gravemind for a short while to stop Halo's activation and earlier in ME2; he didn't call out Gravemind on anything (rather, he told the Arbiter, "Relax - I'd rather not ****** this thing off"). Gravemind was the leader of the Flood and MC had seen what atrocities the Flood had done, and he knew how powerful the Flood were and could become.

More likely, given that the writers believed the Catalyst was explained "sufficiently", with sufficient explanation and exposition, the Master Chief would probably work with the Catalyst to stop the Reapers.

In Halo CE, the Chief actually almost fired the ring, trusting 343 Guilty Spark. The Chief would probably follow along with the Catalyst and activate the Crucible.

In my favorite one they cross the proton beams blowing the catalyst to kingdom come, and turning the reapers into stone, mourning the losses of civilizations, just so people from previous cycles atart to break the crust of reaper hulls and get free from their long imprisonment on that form, while Shepard is covered in sweet Citadel marshmellow.
