I preface my theory with some pride. I alone thought of this excellent theory, and am definately right. You are all entitled to your opinion, but they are wrong. I am a mass effect expert who has played every game in the trilogy and some of the DLCs, and I could name every squad mate from every game. Therefore, I know what I'm talking about, and that makes my opinion fact.
While playing through the end of mass effect 3 I came to the early conclusion that it was bad, but then I reconsidered. Clearly, the idea that Bioware could have made a mistake is simply not possible. They are not humans, hence, they do not make mistakes. The only logical conclusion is that the ending is much deeper than we see from the given endings, and we can see subtle clues throughout the game that Shepard and the Catalyst are not what they seem.
Here are some photos with arrows and circles

Same computer console codes? Somethings not right.

Similar textures on Normandy and Ardat-Yakshi monastary.

Joker is the normandy??? Who is SR3??
I base this theory on several observations I have made throughout the series. Although the codex states nothing similar to what I am describing and often times contradicts it, this theory is entirely plausable. Dig deeper, and we find some questionable file names in the game's code.
XXXXVHSJDLKSJ_000101.MDL (VHS? Long gone by Mass effect)
MSHEP_SLP.ACT (slp? Sleep? Slip? Super Lazarus Project??)
Even the canon, informed, Mass Effect twiter alludes to this theory

To conclude, this theory will be the basis of extended cut. The entire trilogy has actually been a series of subtle, blurry, and unrelated hints pointing towards the fact that the ending is actually really good. In fact, this topic will probably spawn 2000+ pages of speculation and reposting. Bioware did it again guys, you just missed the boat.
Feel free to expand with your own opinions or further evidence of this theory. I'm considering making a feature length film to explain it.
